The only witnesses were the butler and Diamond Tiara who both say she intended harm. AJ wasn't there, neither was Twilight and the CMC weren't watching so none of them can say what happened. Filthy Rich is angry that someone who has indirectly or directly destroyed the town twice in the past threatened his daughter, it would be shocking if he wasn't angry. And on top of that he's not subverting the legal system Twilight and AJ did by using there political power to make an exception for a friend. Filthy hasn't bribed anyone or made false allegations he has done nothing but press charges completely legally. He's not the villain in this and the only reason people are treating him like one is because we are naturally inclined to side with the main characters. But look at their actions objectively and the only ones breaking the law are Twilight and the apple family. As for Twilight's actions, not listening to any offered explanation, attacking innocent guards and one of the rulers of Equestria was not done to prevent a travesty of justice as you put it but overrulling the system with force. Seriously imagine if the postitions were reversed, Trixie had threatened Applebloom, AJ wants to press charges despite Filthy Rich saying she did nothing wrong even though he wasn't a witness to the event so instead he blows through the prison wall subdues the guards and attacks Luna. Would you really be saying the same thing? That AJ is in the wrong and Filthy is right? I admit I can't know how another person thinks but I think most people would agree Filthy was the villain in that scenario. So what's different in the actual story?
Filthy is completely in his rights to press charges and this could have been solved in a legal, proper manner. Twilights actions were rash and exacerbated the situation. Both pardoning Trixie and storming the jail were rash, unwarranted abuses of power even if she was well intentioned. She should have at least consulted with the other Princesses or made them aware of her actions in the first case and allowed the guards or Luna to explain themselves in the second. In fact she should have just done nothing and it would've been proven that Cheerilee did nothing wrong and that Diamond Tiara was abusing her fathers power which would've in turn helped prove that Trixie meant no harm. Instead she literally committed Treason and possibly made Cheerilee an accomplice which has the exact OPPOSITE effect of provving Filthy Rich to be right giving him more evidence that Trixie cannot be trusted and that she was reeased due to an abuse of power. And while I'm on the subject Big Mac apparently doing serious damage to two guards who were only doing their job in arresting someone, who has far as they know is just a fugitive, is not going to do their case any favours either.
TLDR; People are biased towards Twilight, AJ and Trixie because they are popular main characters and biased towards Filthy Rich because he's rich as has a bratty daughter but without those biases, Filthy Rich has done nothing illegal and arguably nothing immoral where as the others have done several actions that are illegal and immoral.
So apparently the Royal Guard targeted the right pony, and for (kind of) the right reason. They were just a few hours early. Also, they didn't put her in a big enough, strong enough cell, but let's be fair; they only had, what, an hour?

Normally I'd say this was purely DT abusing her power, but I had a thought: Blueblood said the guards believe Twilight is being manipulated into treason by her lesbian lover, so presumably the Equestrian Army is trying to arrest said lover as well. If Diamond Tiara was told that, and she knows about Twilight and Cheerilee's regular tête-à-tête, DT may just be helping the guard arrest who she thinks is their target.

The legal status of Ponyville as a sovereign state is unclear, not helping the confusion regarding Twilight's judicial overreach.
That said, I think Frolicsome Meadowlark is the real villian here. It was his idea to invade Ponyville without all the facts. He's a real Guard Captain, of course Blueblood the placeholder is going to follow his lead. And at the end of this chapter the coward is lying and trying to shift the blame to Blueblood for Meadowlark's plan.
Oh, and looks like #4 needs to be retired, they need a stronger plan.

Also, I think this may be the first time I've ever seen Twilight paired up with Cheerilee. That Cheerilee is a teacher actually helps it to make sense, really.
