The Doctor disregarded their story specifically because a normal tier Polymorph (standard unicorn able to polymorph, presumably) would not alter their magical circuits (name from Oskar Osakar. Essentially the physical or ethereal structures that are associated with a particular tribe's magic). An Alicorn tier, or possibly a REALLY well crafted version MIGHT be able to do it, but both are sufficiently unlikely that making up the story is deemed more likely. An unanswered question is whether or not the Quantum mirror transforms/Adds magic circuits.
The Situation would be, Go to Other world. Find a Unicorn equivilent(or ideally a Bicorn equivilent) Find a way to get them to travel through the portal (Pay them being the obvious solution) and do the standard magic scans on them afterwards. If their magic circuits match that of a native, it will destroy the argument that humans that were baleful polymorphed into ponies would lack the expected magical circuits. Naturally, to ensure the situation just gets worse, ideally, it would actually have them not have the correct magical circuits, just to be evil.
Also, I am uncertain as to what MLP Show data is classified or obscure enough that stating it would cause Twilight to do a double-take, and disrupt her expectations, if only somewhat.
I am assuming that they ended up at the same point in the timeline as the end of what they've seen of the show. That is, what was on the show before they got displayed when you started the story. More importantly, that they know of it means they will at least know some of the tech level that corresponds there. That is, unless, Like in "Oh to be Old Again", Twilight has an EXCESSIVELY detailed record of all her adventures, including those in the human world, then aside from giving out details about all those events they can recall, explaining and listing a bunch of human technologies that you might expect to find in a school, might have an interesting effect. Explaining Computers and Smart Phones could do something. If Twilight never made that part of the story public, or even told about it, then the excessive description of those items might be somewhat convincing.
Also, the possiblity of somehow, when the portal re-opens, if they were to go through, the fact that they would have almost no difficulties with bipedal motion, would also be notable.
I'm just noting that there are plenty of option for convincing people, but also plenty of ways to invalidate them.

If it were to happen though, well, I think it would be like they were an identical twin to their counterpart, except if they had a deep magical alteration like Twilight. The thing about the polymorph is that unless sufficiently powerful, it does not affect a target's DNA. It is why there aren't ponies that just get paid to be polymorphed in a bicorn and conceive. Bicorns are a mutation created by Discord's magic and it's a pony tribe because the individuals are like that on a genetic and magical level.
Pierre saw the movie, Edward thought it was a way of selling out and refused. The way for them to prove their truthfulness is clever here, and a bit like what we would have imagined, but what you need to wonder is if they still want to bother trying to convince Twilight anymore. Not to mention prophetic abilities being a species trait kind of kills the believability of their claims of watching a show.

This chapter was really good! All the pent up anger and frustration finally gets released like train gone off the rails! And in such detail!
