Help the yaks. They are in immediate danger. We know Lilith won't kill the elements, and shutting down the portal will only be temporary.
3. It's best to rescue another friend of Twilight since we're not sure how long her friends got separated. Probably either find Rainbow Dash, Rarity, Fluttershy, or Pinkie Pie. To me, I'd vote for finding Rainbow Dash.
Well, dear author, this leaves me in a bit of a conundrum then, So here are my thoughts:
It is always good to have more allies, hence helping the Yaks would be a really good, sound choice. But it also has the caveat of putting us in the way of Lady Esdeath again, a SHAMED Lady Esdeath... and "Hell hath no fury like a woman Scorned."
-Helping them could net some help in return making it easier to tackle a few other problems later on. It also ensures that Lilith's forces have to deal with a pocket of organized resistance if Anon succeeds. But Esdeath will be there...
It is to early to even consider directly attacking the portal. we know next to nothing about it and it places Anon directly in the heart of the Lilith's sphere of influence. Anon may have gotten lucky with Esdeath, but what if there are beings more powerful than her charged with guarding the area in and around the portal? How will Anon be able to deal with that when he almost killed himself in the escape from Esdeath?
-Not a wise decision: to little information, and at current Level and abilities, unfeasible.
Information is still lacking on their locations and they are probably in similar situations to what happened to poor Applejack. This option has us going possibly deeper into the heart of enemy held areas trying to find the missing Element Bearers. Added to this, the Bearers could be used as bait for a trap similar to how Applejack was used as bait for Twilight. But it is one of our only known hopes to try and bring down Lilith at the moment so it is high-risk high-reward. Also gives us as readers a chance to see how some of the rest of the occupied areas are.
-Option feels more like the Main Story Quest: taking us hunting for information on the whereabouts of the Bearers
Its good for Anon, lets him learn more about his power probably the most time sensitive of the options, and could lead to Anon being able to challenge Esdeath if the Yaks still stand. But this option could make Twilight bitter and leave the others questioning of Anon's loyalty to the cause of defeating Lilith unless handled right. Maybe asking Twilight to accompany him? As stated in the chapter, they are a team now, and maybe him getting stronger is just what is needed to help get her friends back from whatever fate has befallen them.
-Good option for trying to get stronger so Anon can help more people, but we are on a limited timeline.
I will personally be choosing option 4 because it is the Class questline
but option one was a close second.

I say option 1 is the better option. Building up allies like the Yaks should go a long way towards being able to fight Lilith. If they’re in danger and need help, it’s best to help them before it’s too late. Then, with the Yaks help, Anon can start searching for the rest of Twilight’s friends, which should make both the fights and the searches far easier.
Maybe he could even retreat from a tough situation without crippling himself for several days.
The colored text thing though? It’s cool when used on ability warnings/activations or tough enemies. Gives the scene kind of an urgent feeling. Overuse might be kind of distracting though. Maybe just use it for just for boss intros and the like instead of regular dialogue?
I would choose one first to help the Yaks, then I will choose four to became stronger, and finally, three so we're getting closer to the (good) end game goal. If we have information on the portal, then I will change one of the latter two. But for now, 1.

Hard choice between 1 and 4, but I guess if I had to choose I would go with 4, he needs to get a better grip on his powers

As much as I want to let the MC help the Yaks, he's going to need all the power he can get his hands on before he can aid the others to take down Lilith.
Option 2 is out of the question considering it's high risk and it would only be a temporary victory in the long run.
Shown in the limelight again, I feel both gratified and equally nervous within it. But more so I am humbled for your inclusion of the character I presented. Do not worry, I am delightfully surprised and quite happy with how you have portrayed Phantom. Can't wait to see his magic in action when the time comes. Now let's have a look at these choices, shall we?
[1] Help the Yaks. Starswirl's suggestion is a good one, mathematically sound too. Right now it appears as if there are only four individuals actively fighting the Lilith's Void Army (five if you count for Applejack when she wakes). To defeat Lilith they need more allies, having a nation like the Yaks would help things considerably. Especially if they are as hardy as Starswirl has made them out to be, I'm getting a mixture of Nordic and Mongolian from the Yaks, both you don't want to trifle with.
[2] Destroy the portal. I am faced with a personal dilemma, be biased because it's a character I helped make, or stay neutral but potentially ignoring the character. So instead I will pick the next one which is: look at all information factually and with compliments. Phantom's idea is quite the tactical move, and completely fits his personality; attack the vulnerable targets while the enemy forces are looking elsewhere. Definitely a rogue's way of thinking, one I would pick in almost a heartbeat given the right situation. The trouble is, that destroying the portal will most likely mean the Yaks will fall, the possibility of gaining allies would fall along with it, however, Anon and party could take in Yak survivors to make a competent rebellion, but that would be a slim chance at best.
[3] Search for the Elements. Twilight really wants to find her friends, and for good reason, of course, the Elements very well may be the only artifact powerful enough to stop Lilith. There are some cons though, and they outnumber the pros. First, they must search for the other Elements and they have no real idea where they may be. Second, searching takes time meaning the time-sensitive events like helping the Yaks and then destroying the portal while it's lightly defended would pass and lose any advantage against the Void Army. Third, while searching you inherently will be exposing yourself more than if you were hiding, increases the chance of being found and attacked by Cinder, and the Valkyries, with no feasible defense/escape plan. This choice is not time-sensitive and it's a low chance any of the Elements will be killed...yet, but there should still be some time. All-in-all I say hold off on the search in favor of increasing allies or combat power.
[4] Go back to the Mountain where Anon's blood still calls him. Anon feels the call again, will this be the last time he hears it? That is my biggest concern about this choice, if he ignores this calling too long what happens? Will Anon lose the power of the Ogre or will he be allowed one more chance after this? The power of the Ogre has greatly boosted Anon's stats and potentially losing that would be a bigger blow than any fist could cause. The cons: potential loss of power if not chosen and time is spent while both the Yaks and the Portal opportunities have passed. The Pros: Anon increases his power by unknown amounts, not much on the Pro-side but who knows how much power he could find, and it could be enough to level the playing field and make things easier.
After much consideration, my choice is option #1.
The decision was made because despite constantly playing a cunning rogue in every game I played, I have a bleeding heart, and I can't leave someone to die if I can help it. Plus by helping the Yaks Anon will have gained an ally in the war against Lilith, allies can't hurt (too badly anyway). Of course, this means a fight with Esdeath will be inevitable...considering she is being deployed to deal with the Yaks. The full power and might of our four heroes will be needed, as well as the Yaks, to fight off the General of Ice. Despite my decision, I am not ignoring Phantom's proposal. Depending on the outcome of the battle there can be an immediate assault on the Portal that may be possible if done swiftly. Alternatively, Anon and Twilight go and help the Yaks while Phantom and Starswirl sneak in and destroy the Portal. It would be splitting the forces, but if done stealthily enough Phantom and Starswirl may not have to fight at all and make a surgical strike and then teleport out. This way not only did the Void army sustain casualties they also lost the portal, this should send back Lilith's plans for a couple of months at least giving our intrepid heroes some time to gather intel, power, and even more allies. It's not ideal, but given the abilities of all present, I believe this to be possible if everything goes right.
P.S: Once again thank you ThatOtherWritingGuy for the great story thus far, and for deeming me worthy of the limelight though you don't really need to. I'm happy enough to provide a detailed analysis of the choices given and to have them read with serious consideration.

Right on the nose. It is good to see similarly minded people about. Welcome to the fold.
Much of what 42herooftime has stated follows along my thoughts.
Choice #1 will give Anon allies who have their own army, one that has shown it can resist Void-lady. This will grant our hero some time in a (relatively) safe place where he can train and better understand his powers and their limits. I'm sure Starswirl will be of great help in understanding and teaching Anon how he should best utilize his strengths. Twilight could also use this time to train, learning from her battle with Esdeath, and find creative ways to fight opponents who are more powerful/experienced than her; maybe take some lessons from the new charming rouge.
Speaking of the hooded unicorn stallion, Starswirl claimed Phantom can move around better than he could, also mentioned he has done some intel gathering, and has shown he is good at covering his tracks behind his presence (as a chapter prior, he saved Anon, Twilight, and Applejack while leaving no blood trail for the guards to follow and even checked for a tracker). Putting all of this together, I can safely say Mr. Phantom is quite skilled at being quiet and sneaking around. Should their decision lead them to the Yaks, Mr. Phantom can be the saboteur; a quick wolf nipping at Esdeath's heels. He could lead a few skilled Yaks to intercept the incoming enemy forces and make small low-risk "complications" like poisoning their water, making camp patrols disappear into the night, or setting fire to their food and munitions. Even if some of these are foiled, the enemy death toll is not what would matter.
Constant attacks builds stress. Attacks at random times, night or day, makes them fear every waking moment will be another attack. Do this for nearly the whole time on the way to the Yaks? Well... A general does not want an army that is tired, stressed, and hungry before a large battle.
But the moment of truth will be when Esdeath arrives. Anon's team and the Yaks vs. Void army.
Now for the bad...
This is effectively putting all of our eggs in the same basket. Should something go horribly wrong here, not only would one of the last resisting groups be broken, but Anon's group will not likely escape without some dire consequences.
Anon would also likely not go to the mountain, and wouldn't get his power up. But with Starswirl's aid, Anon should still become more powerful than he was before facing Esdeath the first time (even if it would have been better after going to the mountain).
Choice #2
Phantom is not wrong with his idea to destroy the portal. Cutting off the flow of your enemies goods and troop transportation would only help you... under the right circumstances.
Phantom, as I pieced together earlier, is a person who likes to do things quietly and without being seen. Heading directly into Lilith's main house would be the ultimate use of his prowess. But, can the rest of the team sneak in with him? Anon might have enough agility to pull it off, but he is only relying on reflex, he is not as experienced as Phantom. And should they get caught, I am willing to bet the strongest warriors (not to mention Void-lady herself) are guarding their portal. Running to your own execution as some would say.
It's a good idea, but they simply don't have the power or number of bodies to pull it off cleanly in my opinion.
Choice #3
Mmmh, this is a tough one. The Elements of Harmony would be absolutely useful in hurting Lilith, and searching for them would be somewhat easy; but getting them will prove nearly impossible.
We saw what happened to Applejack. Now with both Twilight and Applejack in the wind, the other element bearers will be set up the same way, irresistible bait to a trap and guarded fiercely. Twilight may have learned to be cautious and temper her recklessness with this recent incident, but can she ignore the rest of her friends?
They could try to get them all, so long as they are prepared to face a general who is equal or more powerful than Esdeath for each one.
Choice #4
Head to the mountain, and receive his heritage.
As I have said before, even more so after rescuing Twi and AJ, Anon is still not strong enough to guarantee his and Twilight's survival. Getting a power up would only increase his chances. But, we have no idea how long it would take to receive this power. The old forest god took most of the night to next morning to get their power, his blood call may take longer. Not to mention going back there may mean they will miss helping the Yaks.
On the good side, that will mean Esdeath and her army will be weakened from the battle, and-with his new found power-Anon could beat her with Twilight's help. On the bad side, you just lost the chance to gain a powerful ally, and are left to fight by yourselves again until you might find another pocket of resistance.
And now for my conclusion:
It was a tie between choice #1 and choice #4, because there is still the chance that Anon could get a power up and reach the Yaks just in time to help. But, ultimately, I stand with this one...
Choice #1
It might be a hard fought battle, but Anon will have many allies to back him and his team up. Numbers, more time than not, help win a fight and has the most opportunities available should they need manpower. Anon has the game ability, his growth in strength is unparalleled given time, and having a stable place to stay will allow him to get stronger.

Well, choice 2 and 3 are eight out. Attacking a stronghold will be suicide, as there will most likely be several powerful foes there, and trying to rescue the other bearers is impossible until you know where they are.
That leaves 1 and 4. 1 could net him allies, but they'd have to bead Esdeath, and she's already proven herself to be much more powerful. 2 would net him strength, possibly enough to fight Esdeath, but by then the Yaks might have already fallen.
My vote, both 1 AND 4. Have Anon go to the mountain while the others go to the Yaks to help hold off the baddies.

From a statistic standpoint, I would agree. Honestly I would have gone with something like this, except I remembered that part where Anon told Twilight that they were a team.
I felt kinda bad and awkward to suggest splitting up right after Anon said they would stay together, so I decided on one where they don't split up.😅
Purely personal preference here.
I would say options 1 and 4. As other people have said, Anon can go to the mountains to obtain more power while the rest of the group can go help the Yaks.

Anon just barely escaped death. Jumping back into the fray without better understanding of his own powers would be foolhardy. I would vote 4. If he can reach the yaks after pursuing the betterment of his power, all the better. But a dead hero saves no one.

I support the motion of 1 and 4, with new and potentially strong allies the task can be divided into two groups, group one answers the call and group two gives support to the yaks.

Tell me a little about them: He has a spear made to his size that can compress to the size of a baton that can expand to be used by Kine if needed and a magic infuse flintlock pistol, both of his creation, as well as many other arcane infused tools. His magnum opus is his companion/guard, Kine, a larger then average human sized and shaped steel golem that assists in combat with extreme strength and agility. Kine's chest can open to fit Wren inside and be piloted by Wren so he can pass through dangerous environments and less then hospitable city to quote "Green-skins"
