I'll PM any relevant ideas and anyone else is free to make some here as I have doubts I could do the entire idea of Bed Time in the 'real world' credit if it all came from me.
Though... The image of two non bronies (counting Bed Time and Joe) being mutually introduced to MLP:FiM comes to mind as one of them. Just imagine Bed Time's commentary and opinions on how she remembers certain events!
The one idea I have that should be made obvious by these turn of events is that they will eventually return for another Ponyfinder session.

That villain is in for a rude awakening if he tries this again. Equestrian ponies may not know how to deal with swathes of the country getting consumed by the Inner Planes, but lone megalomaniacs? They have a lot of experience with those.
And Joe really needs to get his/her head in the game. Honestly, charging off like that, badmouthing bosses when out-of-character conversation isn't an option...
Though now, it is, and the genre has gone from human in Equestria to pony on Earth. This just got even more interesting.

It amuses me on some small level that tackling the dungeon came with a lot less hesitation than dealing with their new bodies or Ponyville as a whole.

It's practically a given that almost every single HiE story has the human stuck there. That may still happen (depending on how the author writes it, I like the Bed Time twist), but you almost never, ever, see a story where they visit, and basically get a chance to back out of the rabbit hole, and choose to go deeper (mostly out of an idea that they have control of the situation, but still).
That's one critical idea I started to explore as I spoke to the author on the direction of the story. It's novel, and think about it: if you knew you could go to a Ponyland, and were there already as proof that it's possible, how would you prepare? Could you even really prepare if the stay ends up being longer than you expect? If your very presence had unintended consequences for the world, any world, all worlds?
Would you treat it like a Live Action Role Playing vacation? Something more? Something less? Merely a fun gathering in the same way you'd go out for a night on the town? Would the HiE curse be something in the back of your mind? Or would it be like taking a known risk on a risky location such as this one described in "Chasing The Moon" by A. Lee. Martinez?
In this example, it's important to separate Equestria vs the Everglow of Ponyfinder. They aren't the same, and really messing with Equestria is probably a bad idea that won't go unnoticed, while I bet Paul could freely mess with the Everglow. Now they've pulled Bed Time into their group, for better or worse, when she had a job (abet an unfulfilling one due to its location), a history, and a life in Equestria independent of them.
If they can actually take that chance to back out is an open question now with Bed Time, it seems inevitable that they will return because of the loose ends.
*edit* I just had a ton of good ideas I have to edit out of this post for spoilers. Hehehe.

As 5909894 talked about; it's a darn rare twist for there —for a time at least, be a two-way path in HIE stories.
So really interesting stuff. Can't wait to see where things are going!

I feel like it would be poetic justice if Brad had something like Raj Kuthrapali's selective mutism (in the show Big Bang Theory). Basically being a straight man who would love to pick up chicks and sleep around, but literally can't speak if he knows a woman is listening. (In the show, alcohol cancels it, but in the story it could have a different counter, such as the obvious Only While He Is A Mare.)

Oh my. I can honestly say that you slipped that one by my meta-sense completely. I doubt Bed Time is going to enjoy this learning curve (this ending rules out her being Paul's GMPC), especially since it's a foregone conclusion that Brad will try to take advantage of her vulnerable situation (that jerk). On the plus side, if they can figure out why they returned and how she became part of the group they may have the option of triggering this effect at will.
If it doesn't constitute a spoiler, could you clarify: did they go to the "real" Equestria or an alternate-universe Equestria created by Paul's exit strategy in the first chapter? To put it another way, Everglow was just the setting for their game which became real to them. When they switched to Equestria, did it become real, or did they move to a pre-existing location?

I actually have a theory about why Bed Time became real (if she was, in fact, fictional before): Ian treated her like a person. Brad was clearly not taking anything seriously, and Joe was cautiously playing along but reserving his judgement. Ian on the other hand, was courteous to Bed Time when they checked in, reassured her that the noise during the night hadn't bothered them and thanked her when she came to their rescue. Whether he thought she was real or not, he respected her feelings as if she was real. If that is what's going on, then I think it's awesome. If not, I look forward to finding out what is going on.

I'm reading it now, but it's a very heavy so far, taken absolutely seriously as far as I can tell with all the implications that come with foreign gods appearing and suppressing Celestia to cause the world to become a much harsher place.
