Yeah, Twilight's a little too "scientific" for her own good. As for Lyra, she didn't leave Dawn. The Twilight dream happens on "any night" after he introduces the Dewey Decimal System. Dawn wakes up with Lyra the next morning in the main story. I just haven't decided whether or not a certain pony comes by to see why he's late for flight practice again.
