Agreed. Lockpicking some of the older strongboxes can be VERY noisy. Now that you know where the box is, you can open it later. In the meen time, Trixie needs to be...dealt with. She already fears you, now make her love you. Whispering in Zecora's ear at night seems to work in your favor more often than not, lets see if we can't make the "Great and Powerful" a little "Meek and Humble" ...at least to you and Zecora. Convince her that she owes you both her life. Once that is done, get some rest.

I say we use her connections, use the natural chaos of the Everfree. A pack of Manticores that will attack the town on His first visit. He tries to stop it, at Zecora's urging, she rushes in to help once she realizes he cant win, Celestia comes in, or some unicorn, blasts the manticores, He goes flying, (push comes to shove if we don't think he can survive give him a mutation to defend against non-beneficial magic) Zecora dies, he believes he is alone, in comes the town to help the poor sap who tried to save them, he's in with a vendetta. He will have his time and power. We just need to guide him.)

(What is the point of all that. Evil must have a purpose in all things or else it fails in it's task...BALANCE. The zebra is already falling deeper into the sway of our pawn and will be a crucial ally once converted to our cause, this is why I prefer Shogi to chess, you can capture an opponents piece and use it as your own. What needs to happen is an unannounced visit from Either Rainbow Dash or the CMC during an intimate moment. This will quickly turn into vile rumors that Zecora is the cause of our pawn mutating so she could finally have a mate. Once those rumors spread, we can have our pawn Darken Zecora and have her serve as an asset while still having a reason to become even further disenchanted with Harmony.)

(I agree with your statement of turning her, but wouldn't you agree that Zecora's connections are useful? Placeing him at Applebloom's side, then Applejack, then the Elements, and no one would ever know. A mad scientist got him, explaining the Everfree, the rods, and the lack of a cutie mark. Maybe killing our pawn now would not be completely useful, but sentiment leads to bad decisions. Evil has been losing in this land, we cannot allow this to continue. And you seem to not understand that we only have control over our single piece, and not even full control. I must admit I am as guilty of that as anyone, but the point remains. We would not know they would blame Zecora. Our piece has an attachment to her, lose her, lose the home, the companionship which you are aiming for, and any usefulness she has. With the rods, he is to noticeable not to be noticed my guards or servents so that rules out th stealthy poisons that she could make, her medical services could have a doctor or just healing magic. Ruining Zecora's reputation is the last thing we want after his death.)

(While I see the point you are trying to make, allow me to make a counter point. The current mutations that our pawn goes through are random at best, and hazardous at worst. The Brothers have already mentioned that Zecora has the knowledge to interfere with it, but what if we could use that. All of the mutations thus far have either come with a downside, with Zecora around, we can use her skills to minimize the downsides of the new or more powerful changes. In your terms, Zecora is no longer a pawn to be sacrificed easily, she instead is more akin to a bishop or a queen. We as a group have placed every effort into acquiring this Zebra for her various skills and knowledge of the Everfree. Our pawn/king is still weak and untrained, while loosing Zecora would indeed push him into rage and hate, it is the well prepared and level headed player that wins a chess game.)
(Furthermore, I like the idea of using Zecora's connections to gain further captured pieces. The little sister figures of half of the Main Six would indeed be an excellent prize to claim. Not only could our current piece corrupt the three fillies into aiding him, they would also serve as a deterrent against the Elements being used against him should their bearers discover his true purpose. However, when you say we only have a single piece, you overlook the value of Trixie and Zecora in this little game we are guiding.)

(I see their value, I see their weaknesses, but more importantly I see more than just that. Correct, Zecora is a strong piece at the moment, but for how long? Sure we can carry her to the end and make her queen, I can easily see that. My problem is not that she lives, it's that she is not as useful as she was. The main problem is the inherent harmony between the pony culture. Don't even try to argue that, the brothers told us this. So we have a highly corruptible, schitzophrenic, lonely, sad, inherently good, strange, old and a blank flank. All this screams to me is that Twilight and her friends are going to find him and do what they did to Discord. This is our last hope, our last game. We need to give him purpose to fight before he actually does. If you find some other way in the next few chapters I'd love to hear it. This seems good plot wise, and completes my goal. I was going to have this happen in a few chapters, that might not have been as clear as I intended so my apologies, so if you find something that alleviates the future problem before it becomes more critical then be my guest.
You also seemed to miss my point in which I stated that her connections are valuable. You might not have missed it and are just stressing it, showing you find it important as I do so thanks on that account.)

(While personally I keep my Bishop till the endgame, I concede the point that it might not be useful forever. I also admit that I thought your plans to remove Zecora were to be immediate in nature and it seemed like a poor desicion to me. There are many reasons a stallion can find to fight; money, fame, duty, anger, sorrow, or just having no choice left to them. I personally value Zecora as an endgame level piece and, given some time, I can find a way to keep her around and still give our controlled piece a reason to fight. I even have a rough idea as to how...I just need to consult with the author to see if it's plausible. I too have enjoyed our debate and find it refreshing to converse with someone willing to take the time to think several moves ahead, instead of just one or two.)

(I also think whispering to Trixie a bit might lead to some nice changes! Meek and humble is nice, maybe even warp her into wanting to be mistreated - our blank already wants to do so, and it will feed his belief that he's only doing what is just and right. He'll be even readier to do so outside of his little circle of followers. Furthermore, Trixie is a nice shield against any snooping Elements, once he has her believing she wants, even needs his abuse and his love, because it makes her a better pony. Twilight at the very least is a sucker for that sort of thing, and we never know if she or Apple Bloom might suddenly appear right outside Zecora's hut. Plus he's already developed his sleep induced whispers so well, it'd be a shame not to use it on her! Though with his luck, Zecora might wake up just in time to see him loom over Trixie's sleeping form... in that case, he needs to have a good explanation - maybe say that he just wanted to check on her because he felt guilty for his anger at her when she was being difficult...)

(Though I've yet to confirm it with the author, I'd like to share my plan with you mon ami. The plan follows one of the oldest reasons a man or stallion has to fight...the defense of his home. Zecora is trying to do things the "right" way by purifying the Everfree. However, as Blueblood has shown us, the spoiled nobel has no patience for doing things the right way. Who's to say that some uppity nobel wouldn't come and start to level the forest to make room for an elaborate summer mansion. Zecora would of course try to stop it, and our piece would of course follow to assist her. Zecora will be injured while trying to stop the developers causing our piece to fly into a rage and attack. He would then bring Zecora back to her hut....assuming he knows the way back by then, so she can rest and heal.)

(Well, I'm touched you value my input. I personally approve whole-heartedly of this, and would further suggest trying to twist our Minion into trying to maintain the Everfree as-is. Wild, untamed, a place where the strength of a pony's arm and their quickness of thought are the measures of value. Be gone with superficial bullshit like rank, wealth, pretty clothes. This is an environment where somepone whom had to struggle for everything from birth can truly thrive.
The Everfree is dark and violent, but it's free in a way society cannot ever approach. Surely that freedom should be shared with the world. A New Order, where the world exists on its own terms, and not because some Pegasus noble decided it world be a nice day for a shower.
Of course, he's no where near this point yet. So we have work to do.)

(Interesting ideas you throw around. However, I'm not sure some noble would suddenly decide to drop a summer mansion right in one of the most dangerous places in Equestria. If I may make a proposal of my own?
Consider a good Changeling panic. Ponies are sure to be skittish regarding Changelings. Now, if word gets out that there are Changeling hiding in the Everfree, close to Ponyville, what is Celestia's staff to do but to send guards into the forest to flush them out? Troops of loud, clumsy, unsubtle, frustrated and jumpy guards, stomping their hoofs and snooping around, waking every Evil the Everfree houses. Zecora probably wouldn't like that. She'd probably try to put a stop to things.
So now the guards are faced with this strange forest witch making vague threats and obstructing their good, honest work. What are they to think? Perhaps this foreigner herself is under the Changeling's spell, or even working with them! Better to arrest her, subdue her! Make sure she can't curse anypony! Or perhaps it was that Trixie mare, out for revenge once more! She sold out her own kind! Arrest her, subdue her! End of the line for you Lulamoon, there's a dungeon cell with your name on it waiting for you!
Even the town of Ponyville itself is shaken by the unseen threat. Changelings! Who amongst their neightbours can still be trusted? Who has already been replaced? Fear runs rampant, and the once lovely town is transformed into a paranoid nightmare the likes of which we've last seen when Trixie had taken over.
So, our pawn watches beautiful Ponyville deteriorate before his eyes, with the Royal Guards, who are supposed to be keeping order and keeping everypony safe off in his Everfree, chasing shadows! They're endangering everypony, they're making things worse instead of better! And then they even have the gall to harass his mares! Don't the princesses care?! Obviously they don't, or this wouldn't be happening!
Lastly, do you know what the true beauty of a Changeling panic is? There don't even have to be any Changelings in the Everfree, at all. Even if he doesn't find a single one, the mere rumour of them can do irreparable harm.
Of course, if he does find one and decides not to hand her over to the authorities right away, things will spiral out of control more quickly, and way worse. After all, who would believe a mutated freak living in the Everfree Forest with a spooky Zebra shaman and a washed up criminal showmare that he's only housing a Changeling for "research purposes"?

I also like the idea of a changeling scare, the only problem I can see is how to trigger one. If the ponies were just going to go off on random witch-hunts they'd be doing it already. Still paranoia and xenophobia are powerful weapons, and we would do them a disservice to forget them.)

(One would think so, yet they were quite ready to think the worst of Zecora merely for living in the Everfree! No no, you are right, it would need a proper trigger. And I think our pawn himself can provide us with it.
Let's take a look at how he appears from the outside: A mysterious, grim-faced, blank-flanked adventurer. One that kills cockatrices and timberwolves with his bare hoofs and makes diamond dogs bleed, grovel and beg without even touching them! Fearlessly (hah!) exploring the Everfree from Zecora's hut, not to mention winning Zecora herself after mere days in her presence, even taming the obstinate egomaniac Trixie. A seriously badflank bounty hunter.
Now if this very same stallion were supposed to tell the right (or wrong, really) ponies that he's currently stalking changelings in the Everfree... perhaps with a little help from Zecora and Trixie, whom he convinced that there are changelings about? The Elements of Harmony are sure to heed at the very least Zecora's words. She's not known for making false alarms.
The other way would be if he actually does catch a changeling and ponies find out, perhaps Apple Bloom peeking in from outside the hut. Finding even a single changeling is cause enough for panic, since nopony knows how many are hidden still. Things will be worse if he takes his time hoofing the drone over - our blank is not one to just give away his moment of glory I bet; at least not before interrogating the drone. However, any delay is sure to look suspicious to the Guard. Perhaps suspicious enough to try to extract the changeling...
In which case we would have a battle on our hands similar to the one 3352305 and 3352365 discussed! Two griffins with one stone!)

Trying to force it open will be loud as hay, there's no sense in accidentally waking Zecora. You can ask her about it later anyway, along with the other stuff. Why is it still so hard to find some rest? You've probably too much on your mind right now. Well, you've worked out some of your fears with some sweet Zecora whispers - it's really surprising how well that calms your mind. But it's still not enough, what else is bothering you?

... what if she is jealous of Zecora? Didn't she start yelling at her after you and your Zebra kissed and made up? Did she want more out of you? You saved her life twice, maybe now she developed some irrational crush on you that makes itself known by treating your mare like crap? Gah, mares are all crazy!
At this rate it'll never leave you in peace, and you'd rather not spend the rest of Trixie's time here with Trixie's wand-emblazoned flanks bouncing around your skull all the time. Time to work off some of that frustration again, with some self-therapeutic night time whispering!
Make sure Zecora's asleep. Go to Trixie, make sure she's okay. More importantly, make sure she's asleep as well, and that nopony is at the door. If she doesn't wake from an ear-lick, she's probably out. Then, start whispering to her: how it's not right that she's treating both of you like dirt; that she owes you her life, you and Zecora, and that she should never forget that. Really, she should be grateful that she's not in some Diamond Dog Warren, strapped down and passed around like a cheap salt lick, despite your sneaking suspicion that she might actually enjoy that, the pervert. Does she want you? You think she does, but before she gets anything from you, she needs to learn her place. She's already screaming out that she wants to be put in her place as it is, you'll gladly do it for her, but still she should stop acting like a flankhole to her betters. That's you, then Zecora, in that order.
Whew. Good to blow off some steam like that, eh? A little harmless whispering to calm your nerves, and then you can surely sleep. Other ponies might believe you're crazy for talking to yourself, but hay, whatever works, right?
