It isn't the wrong way. We, as a species, grate against each other until the best result possible is achieved. Being weak, cowardly, sissy, pathetic, primitive, small-minded, short-sighted, unambitious, easy targets is not the "right way".
Evil deeds committed by humans is always in the extreme minority compared to the good. And yeah, the good always wins out and the victory of good is always permanent whereas any gains of evil are always temporary.
This does certainly pull one into the story, but it could use some polishing. For one, I believe the Changelings should have been outfitted with far more tech than just spears that focus their magic (which feels somewhat redundant when they can arguably just train soldiers to strengthen their magic). I mean, you could have given them grenades, or golems, or had them try making super soldiers with each new hatchling, like Gigant Changelings or something. There are so many routes you could go that just weren't explored so far, and could have been, for a far greater effect. Then there's the lack of surprise from the humans and lack of an explanation for how the Ponies all seem to know of humans already.
In short, polishing would make this story much better. It's still good, but it could use work.
