Incest fan fiction... why it is popular?
Considering if the two ponies had a child it would suffer horrible retardation or health problems in general. Plus, pretty much almost everypony would see the couple as freaks and outcasts, unless they happen to be in a place where incest is the the bees knees. I daresay even in magical pony land, incest is condemned by the vast majority and possibly illegal.
I don't really care for it the only one I like is lunestia really i mean they have lived for so long and if they want love that does not die on them I can get behind that

One thing that pisses me of with a certain incest pair is Lunestia. They always say that they are both immortals and will never have the fear of losing each other, yes that's true but they are also politicians and rulers of a kingdom and from it looks like, their subjects look up to them as pure and innocent, so the sisters will have to maintain that, so risking a relationship with each other would be an utterly stupid idea because it will and always will end in disaster. That just gave me an idea for a story i will never write.
And on another note where i come from, incest has been around since forever and trust me the negativity of that has come through and it's fucking everything up around here with seemiling every incest baby made there always born with something wrong with them, and in incest couples themselves there has been more murders then in normal couples.
So yeah i have my reasons to be against it.
My opinion is that is an aberration and a complete insult to the word love or romance.
However they do it because is a taboo, you know that there a lot of webporns about incest or well bestiality? Is a taboo but also desired to see and obtain, so I do nothing when the whole point of that fanfic is sex or merely porn swince that's the point.
But I assure you that every single fanfic which point is not for porn and try to give reason for why that monstrosity should occur then it will have my dislike without esception and hate.

Rather than argue about the statistics or morals about incest itself in general, or our personal preferences for the subject matter, I'd like to actually answer the primary question directly posed here:
The answer being to the question also, why it is so popular in fiction in general, whether you like it or not.
Unlike other types of erotica, such as pornographic imagery, or video, incest is found in a disproportionate abundance in literature compared to other kinks because it relies heavily, if not entirely, on narrative. This is because if we were to watch a porn video of two people having sex, we know nothing about them, or their relationship to one another (unless they are identical twins) unless it is explicitly stated in the dialogue of the scene, or in the context of it (at a family reunion). Both require that degree of narrative, because without it, we don't know who these people are, or why we should care that they are having sex.
Fiction, and particularly fanfiction has incest show up in it a lot, however. Because it is entirely narrative. With fan fiction, the audience already knows who the characters are, and their relationships to the others. We know, for example, that Twilight Sparkle and Shining Armor are canon siblings. A fanfic needs to do hardly more than write a scene with them having sex, even if the writing of the sex is awful, and it has accomplished its goal of that particular fetish.
This is, of course if you are asking why it's so popular to be written about. As for why so many readers like it so much, to the point that the topic is in the feature box so often... well, that is another subject entirely.
People find incest hot if it's done right. I've read a few good incest fics; Applecest is the one I like.
People like incest because this is the land of fiction. We can do whatever the hell we want and then some when it comes to writing. On top of this, incest is basically the forbidden fruit of shipping and well, porn.
