Personally, I'm leaning towards option 1; the structure will already be built and will be well-hidden, giving Spike a great place to start his operations. As for the potential 'squatters', I think that they should be easier to overcome if they aren't massively entrenched, or something excessively dangerous; we have an army of changelings to infiltrate, scout, and ambush, as well as 300 dragons to guard and combat anything that might be inside.
Seriously: option 2. Move out to a more distant place and build a new citadel. Personally, I’d go for an inverted castle underground, however… retain the above ground area and just make it look like someone put up a small survival shack, dig down about 30 feet and secure the roofs with plank and brick before building downward. Dragons and Lings can natively fly as it stands, So deeper and darker works east enough. I’d say… 5-6 stories of inverted rooms and the like, spreading out over a space of 22,000 square meters/yards of surface space. Mined dirt can be sifted and used for farming, the rocks and rubble for brick and mortar, and any ores and metals for armor… the only downside is basically deforesting areas while making sure you don’t touch your local region. I.e. dragons be lumberjacks and get lots of logs from far away XD
I'm not sure if it will work but my option 4 idea would be to send Ember back to the Dragons with a convincing replica of the scepter as well as believable story of how she saved the changelings and Thorax but the evil Dragon fled. Then have her slowly but surely have dragons go to the hive and get mind controlled then return until the entire Race of Dragons are under Spike and the Crystal's power to prepare to challenge the 5 Alicorn Princesses.

With Ember going missing Spike is literally shining a big glowing sign saying "i'm plotting something evil come and stop me" but based on your response you won't use it unless enough people vote for my option which you know they won't.
Which is why before i gave my 4th option idea i said "sadly i have to choose option 1" because i know nobody would choose an option labelled as "common sense"
Option 2 I would have spike use the changelings to kidnap several villages worth of ponies and use them to construct the citadel thus freeing up both the changelings for infiltration and the dragons for fighting. The disappearance of the ponies would be lumped in with the changelings and ember disappearance.
Put them somewhere very dangerous like in the middle of a disease and monster infested jungle so any attackers will have an extremely hard time getting there with any substantial force while constructing a single easily defended road there with lots of unnecessary twists and turns. The citadel should have 10 miles in every direction cleared for farmland and water should be gotten from either a river through the jungle or wells. Finally they will be left alone by monsters because if they try to eat anyone they will be attacked by dragons.
Once spike conquers equestria this citadel will be used as a fall-back location incase he loses his new citadel.

The problem with instantly taking over the dragon lands through means like that is that... Well... Dragons are literally unbeatable. Cause ya know, the bigger ones are basically an entire race of Godzillas. So the issue with Spike conquering them is that the story takes a turn from a story about political intrigue, clever planning and espianoge to conquer, into Spike just pointing his army of unstoppable building sized super soldiers at every problem he has an using them to rofl stomp every other kingdom on the planet with zero issue. Sometimes common sense must be sacrificed for the sake of interesting story telling.
Still, your idea of option 4 is tied with Option 2 at current, so we will certainly see which wins.
While I think we should visit the old Citadel at some point, for now, we need a lay low.
Option 2 idea: Best we go underground, Diamond Dogs would be helpful for construction when given proper direction, not to mention their ability to acquire resources and use siege tactics. So let's seek out a region known to have them and begin our own pack of good boys and girls to build underground and mine tunnels since the lazy issue will be resolved with rocks in their heads. We can take our time, so long as we cover our tracks changelings are good for that, and if we keep in cover and/or capture witnesses we won't need to worry while settling into a base.
I got to commend this story. Usually in plots like this the authors will give the protag some weak justification for there actions. Like how they were treated badly or betrayed so their horrible acts can be excuse. But not this story, Spike is just evil piece of crap, who's doing one of worse things you could do to someone with no remorse or hesitation.

I'd go with option 2, and have them go very further south into the jungle deep into unexplored territory, though before leaving maybe leave evidence that throws suspicion off spike either something that convinces the princesses nothing is amiss or that someone else is responsible and sends them on a wild goose chase
as for the citadel, I think partially underground is good. I think spike should also start dividing his slave citizens up into castes, like soliders, infiltrators, intelligence officers. Basically making it so his slaves are more specialized and stronger to build up his force. Also perhaps some that are meant to be entertainers to keep morale up. Maybe they also don't wear clothes while doing so. Just a thought
As for what the gems could do, one of them could be a species transformation maybe? since one is gender. and maybe the other could be a space time gem that allows him to teleport to any specific slave? That may be a bit beyond what a mind gem could do though.
May I suggest as Option 4 and go to the Crystal Empire? Cadence is weak if Sombra could defeat her, a surprise attack and maybe using Flurry as a hostage could be easy with her being a baby making it easy to control and Spike is the 'Hero' so ponies could drop their guard, and with all that crystals around there it could be no surprise if there is one of Domination friends around.

green gem the Gem of Possession, it will seek out the victim by the wielder when he mentions the name and face of the victim the only drawback is that it will last for a time limit, depending the will of the victim. The power works by taking control of the mind of the victim and replacing with Spike, ex. Having a split screen, taking control of each and every action. The blue gem. The gem of Conquest: it grants you one order free of morality. They will do anything Spike tells them to do no matter what... the drawback is that it only works once, after the order is fufilled they will forget, having a memory blank and that the gem will not work again on the same victim.

11380160to be jonest this is supposed to be the better version of the white gem... but the white gem is already OP because you can give an order with the white gem but it can be overruled if the victim feels uncomfortable with the specific order but in recent chapters every slave is fine with betreyal because the gem deems them so and overwrites their memories... the blue gem is supposed to overcome the mental struggles and go further into obedience. "Loyalty is no match for power."
Crystal of Punishment. Ok I'm going to be straight with you everyone has seen Starlight Glimmer get "Punished" in fanfiction so much that it is a cliché.
My opinion would be keep one of the other crystal abilities hidden from us then use it on Starlight later. By keeping us guessing that keeps our interest in the story. But that is just my thoughts.
The Blood Stone Scepter was able to compel Spike to obey the summons whether he liked it or not. I know this is an AU, but that feels like a cheap retcon.
