She worked from home most of the time anyway, being forced to do so seemed like not that big of a deal. When the chance to help end the outbreak was presented, she went for it, and got back more than a footnote in history in return.

O...kay? This sounds like the story is stepping into Soul Reclamation Society's zone. Since the mouse has not much of intellect to begin with, the overwrite process went complete without any resistance?

It is touching on the same identity issues, for sure, though all the mechanics and sorroundings are very different.
Potential bad news I'm getting from this is that unless they build up an immunity to Ponid, which I suspect might not happen, transforming a pony into a human might just result in them turning back due to the disease even if the spell is 'permanent'.
The psychological effects of Ponid on someone without a pre-existing strong sense of identity are ... interesting.
Hoooooooo boy.
Oh. Ooooh. Oh boy, I think we're looking at the difference between sentience and sapience here. Sure, the mouse had memories, but they'd be animalistic memories. Eat this, drink that, get babies, run from anything bigger than you. Memories attached to instinct for the specific purpose of survival, but with little to no wisdom or emotion behind it. Without any lifetime of sapient memories to counterbalance the influx of Equestrian memories, the Equestrian memories would have simply flooded a blank canvas to the point where our little mouse has now actually become Lemon Hearts.
This has... interesting potential consequences for the facility as a whole. Putting aside how she is now the facility's encyclopedia on everything Equestria in general (and mind, that's a big deal in and of itself), Lemon Hearts is a Canterlot unicorn, and a graduate of Celestia's School for Gifted Unicorns at that. While she may not have the raw talent and librarian knowledge of Equestria's Twilight, her knowledge of magic would still surpass that of anyone else in the facility by miles.
Well at least they know that going in this direction is a bad idea. Hopefully this new pony Lemon Drops will adjust well or not make things much worse.

She passed the school of gifted unicorns. Element of magic, no, but she knows stuff!
Edit: Which is a long way of saying, yeah, all that stuff you said is valid!

Yessss. The whole "flashes from another world" has been criminally under-researched so far. Especially for Eri, who actually had a whole conversation with her Equestrian counterpart that was never mentioned again by any of the scientists. Maybe something of this scale, with a full-blown personality and entire memory complete with knowledge of history, culture, geograpjy magic that no living being on earth should have appearing out of nowhere is finally going to be too big to be dismissed as mere fever dreams.

Well, it's not a full loss yet. Ponid is an airborne pathogen, not radiation. Magic itself doesn't inherently transfer Ponid, given how almost all of the victims of the unfortunate spellsong transformed back without coming down with Ponid. The mouse was likely infected because she was in the same room as Sunburst after she transformed. Now that Sunburst has proven transforming living beings into humans is possible and created a spell to do so, further testing is probably going to be with the subjects or volunteers (depending on whether they'll cancel further mouse testing after this and move on to volunteers) in isolated and decontaminated situations.
Very interesting, the transformation was so complete and accurate that Ponid affected them.
Even more curious, the mostly-blank template apparently made way for a fully functional time-in-place restoration.
Adding experiment requests for a dozen mice to be humanized then ponidized. Perhaps some magical knowledge transfer may be gained...
It is useful to note that thus far ponies have been unique and that there have been no duplicates that we know of. Wonder why?
I can't tell if the ethical problems here are better or worse.
Ok, I suspected some overlap with actual MLP world and this nothing but confirms it. Looks like souls from the world which died in an instant or their pony persona is a copy from a living world overlayed on top of original personality.
