Reading this, and recognizing myself in Artrex as someone who also lashes out when hurt and angry, I started to think about why folk do that?
Is there an instinct that tells us to lash out? Humans as pack animals, keeping folk at bay and attempting to hide how hurt we are to ensure our position in the pack?

It never actually happens like that, but that's how the Human mind works. We want somebody to feel sorry for us so we take steps to put them in the same position. Dear Artex. When it comes to the herd, the bird is Not the word.
I think both Artex and the mares of his herd both need to just back off and let the air clear. While it's true that Artex's attitude isn't helping to improve the situation, neither is being constantly nagged by Oriana, Rose and Viawa. The more they push him, the more agitated he'll become and with more agitation comes more lash outs and bitterness from Artex.
To put it simply, the mares need to back off and let their stallion find his sense of equilibrium.

IIRC the stallions involved in the Massacre at the beginning of the Story where sentenced to serve their time, yet Celestia kills them by knowingly exposing them to lethal temperatures. Claiming someone was sentenced to serve their time but killing them shortly after isn't much different from what both regimes I mentioned did/do =/ (It's like saying: "Oh, you aren't sentenced to death, that would be barbaric. You just have to swim through this lavapool and you are free to go!")

Wow sorry man. I actually liked what you did with Chris. He learned his lesson and had a suitable punishment. He was part of the Humansville police force / militia and refused surrender of his oponent. He beat her till an inch of her life. If that happened here on Earth he would be arrested and charged with a crime. It doesn't make him anything like what Hitler's Germany did.

With a lot of the stuff I am upset from unresolved issues that feels it should be dealt with right away. It is often that those issues are resolved but we do not find out till several chapters later. Chris' issue just took until the next book to see that it was taken care of.
With Crash Course it looks like his emotions are getting less bottled up and he is going to have to work through it. It is rough right not since he is in a lot of anger and is taking it out of ponies that do not deserve it but In the end he will be a better man for dealing with his emotions.
Since so many things have conflict or issues that are unexplained or unresolved untill further down in the story, I feel that my comments are taken as if they were still valid at the current content thought up and not in the chapter that they were written in. So I will just shut up.
Needless to say, I do like this book.

No, nothing like this is going on in jails of ANY civilized country. Isolation for wrong reasons happens yes, but those are fringe cases and slips in the system, example would be that one man who was This is PRIME CASE and all is done with FULL acceptance of sovereign protectorate of Humanville with FULL SUPPORT of Equestria.
But this? They have been bombarding her with mental torture for MONTHS as she begged and pleaded them to stop! This is ten times worse than 'simple' sleep deprivation or waterboarding done in Guantamo, in THERE you can at the least start speaking and telling whatever the torturers want you to know? Here? No you can just slowly die inside and learn to love your torturers, and wait for next time they decide to come and 'educate you'.
As for what i would do?
To be honest there is no easy solutions, education and discussions will slowly sway peoples minds specially if she is under such a false understanding on the reality of things. Personally i think she would come around eventually if she was to be given full access and resources to search for the alleged crimes conducted by unicorn royal family and all other concerns she has.
It would take time, she would need to be supervised while it happens but it would not be this kind of brutalization of a person. Even if she would NEVER come around that is FINE. You do not need all people to agree, but they have rights, even those they chose and or choose to deny to others.
Also i shudder to think what kind of psychological damage this does to a person, she will never be a whole person again. And i would not be surprised if she would have a massive re-lapse and come out 10 times worse than she ever was.

And later on you mention 'soft torture' performed by the U.S. you mention that you can start talking to get them to stop. Obviously you have no idea what you're talking about. Do you really think that talking is going to stop them? Do you honestly believe that any of those people are ever going to be free again? Keeping a person locked up like that is a slower and more solemn torture. They do not even have the option to die. Get off your high horse and come on down to the disturbing reality bub. Prisons are torture. Plain and simple. Why do you think that every single former inmate goes back to prison? They are brainwashed into thinking that's where they belong.
A prison inmate the day before his execution tried to hang himself. Instead of just letting him die, they took him to a hospital, paid thousands of dollars to have him recover and once he was back to full health... they continued with the execution. Why? Because it was a public show of control. They had control of the guy and they were sending a message to the rest of the inmates and the rest of the U.S. it was a statement of absolute control.
What I was trying to demonstrate was a show of kindness after a harsh punishment and you twisted it into torture and forced reprogramming.

Lets start with her punishment:
That is at minium of (228*7=1596 days) of memories of other people implanted in your head. That is 4.5 of kavin years of foreign memories implanted into her mind? What does that do to a person? I was under impression she was not very old but i cannot recal if it was ever mentioned. How many % of her total life understanding comes from this? Lets assume she is 45 years old, then she would have lived 10% of her existance locked in ONE WEEK and it always ended in death. Maybe she is younger? Well then % impact goes up.
Is this just? I find this beyond cruel and unusual, everyone involved in this punishment should be charged for crimes against humanity. This is pure brutal vengeance with "education" used as justification. She would be mentally scarred, unhinged and extremely dangerous. She would never be safe to be released.

Yes i do, nothing like this is going on in any country which i consider civilized. USA has the decency be ashamed about what they do and do their SANCTIONED dirty deeds in Guantamo. People of USA seem not to mind it as they do not force it to stop.
And as for me getting off my high horse? Simply put no. Country where i live in does not have organized torture in prisons, most countries do not have that the sentences can be harsh but they are monitored and people of each nation by their actions agree on what is ok. Sure we have some problems too (security vs. human dignity has a lot of hazy lines) but all in all? I really do not think there is major problems. I am not saying torture and abuse is not happening in SOME prisons but this case is SANCTIONED TORTURE. It is not malpractice due to poor training, oversight or singular case. This is organized and executed by organization which is sanctioned and all leaders involved have their eyes WIDE OPEN. (Or they are incompetent.)
Not all inmates return to prison where i live return rate is something like 40-50% and i know as a fact that return rates in Norway for example are 20% or so. Breivik is a monster of a man, but he has RIGHTS. They cannot be taken away from us when people decide they want to get vindictive. When society takes someones freedom they have a duty to take care he or she is treated well and in way law dictates. And in the end people choose the laws by their votes and actions.

To sum this up: Prisons are places for deterrance, reform and containment. They are not there to satisfy vengeance of people but to hold up dangerous people and try to reform them.
As they SHOULD. Death sentence is something i find abhorrent but if it is to be administered since people have chosen it as practice they SHOULD follow all rules and regulations to the LETTER. It could be it is message of absolute control but i do not think anyone would be happy if the guards had went "Trololol saved a bullet there!" and left him to hang. That is NOT justice.
To me it is as such... i see an violent malcontent who was taken in. Obviously she is dangerous to others and to herself. During her capture sanctioned member of security force used excessive force even after her clear surrender.
Her sanctity of mind was violated at the least 228 times when many of the rectifiers "educational targets?" are known not to come back. (Sobbing, begging and trashing was involved.)

Well, could be... but then again there is a lot of blood in their hooves in this series of stories. I think it is mostly just different opinions about reality. When looking what is happening in MANY stories in this site where people are doing all kind of jacked-up stuff for "good" of others and i cannot help but to return to this quote:

That is if she had any plan to act on the punishment stated and it was not just a scare tactics. We cannot see to his head but there are multiple outs from there where everyone wins.
The emissary was given change to take the moral high-ground and take care of his duties to make humans more accepted. If he would have refused he could have been suggested the same plan... And if he would have refused then it would not have been too hard to keep the punishment intact and adjust to the said pony a licence for some other store, or just change the punishment all togethor.
All mayor really needed to do is appease the emissary to get him to retract his claims and then ship him off from her town.
