I can't write The Perilous Gestation of Swans until Princess Twilight Sparkle's School For Fantastic Foals has ended. A major world shaping event takes place in the ending and now I can't write the other story because it will reference the ending events. It is very, very frustrating.

Well, considering how very deep we are into Princess Twilight Sparkle's School for Fantastic Foals it can't be too much longer. When coming up on chapter 100 soon at the current rate it seems like it should be wrapping up. Just start writing and release a fair number of chapters together early on after the last chapter for PTSSfFF gets released.

I know exactly how that feels. I've got a whole series of stories – seven of them – that I want to write, and not a single one can be written/released until I finish Order of Shadows, because the ending of OoS is the beginning of 6 out of the 7.

On the plus side, you've now confirmed for me that PTSSFFF is actually going to end, rather than be one of those stories that just keeps going forever with a bunch of miniature parts, so now I don't feel like I followed it for no reason.

The story has stretched a bit. Depending on typeface right now if Princess Twilight Sparkle's School for Fantastic Foals were converted to novel form it would be over 1000 pages on the high end (considering young adult content high end is more likely) and low end still well over 600 pages.

Either way, I don't think any of us are preventing you from writing it and just not publishing it yet. Though if you can't write without publishing, I swear I'll not open the new story until Twilight's School is done. Pinkie promise.
