Rarity would drink red. Fluttershy would drink wine.
As for alternative beverages.
I think Rarity would be fond of the Manehattan or a tini of most kinds.
And for some strange reason, I've always thought of Fluttershy secretly liking beer.

1886542 That's basically the main problem I run into with Spider-Colt. I'm terrible at fight scenes yet I chose to write a story that has a fuckload of them.

I think Rarity would drink either, depending on the occasion and the meal it's being served with. (The usual rule is "white for fish, red for beef", but of course, that doesn't work with ponies. Except maybe fish, if you accept the fanon notion that pegasi eat them.) White wines would generally go with "lighter", mildly-flavored dishes such as salads, buttered noodles, or fruits; red wine would be for "heavier" dishes, or foods with strong, bold flavors, such as anything with a lot of cheese, pasta with tomato and mushroom sauces, etc. Anything else just wouldn't be proper!
Outside of that, though, I'd say she probably prefers white wine for social drinking.
Fluttershy... I could see her having a secret liking for hard cider...

For social drinking, assuming she drinks at all -- light, fruit juice-based cocktails, like orange mimosas, sangria, margaritas, or daquiris.
I would think white, or something light like a dandelion wine.

I would definitely say that Rarity is a Red Wine. She would enjoy knowing the subtlety of the flavours, it would let her relax after a long day of dressmaking, and she wouldn't have to worry about a hangover after a glass or two - letting her go back to work in the morning.
Fluttershy... I know it's kinda overblown in the 'ponies be drinkin!' fics, but I think she'd be a Whiskey drinker. She has her crazy side, we've seen it time and again in the show, and I think if she was going to go drink... welp.

I'd go with the consensus that Rares is into reds mostly. She's enough of a sophisticate to appreciate both reds and whites as depending on the situation but her romanticism bent would lean towards reds for her go-to drink.
For Flutters I have the feeling that she might enjoy whites more than reds due to their fruitier tones but that it's not her standard tipple. I expect she quiets her demons with the smokey tones of fine whiskey.

Rarity strikes me as the type to drink wine (type dependent on the meal accompanying it), and I always pictured Fluttershy being the type to prefer fruity cocktails and mixed drinks on the rare occasion that she did drink.
Though I could very easily picture Rarity having a stash of hard liquor (Scotch or Whiskey imo) for when she's alone after a long day. But she would never drink that in public. It's not lady-like.

1886512 Red Wine is (in my opinion at least) a more out there flavor, you'd use words like smooth and silky with it I believe. White Wine is tart and I think it felt dry...
