That's a bit out of character here for Celestia. If she knows there's more to the murder, then she has more patience. Also, never start with the head. The victim gets all woozy, and they won't feel the next blow.

A mental breakdown is the most likely possibility. Finding out her nephew was planning mass genocide, treason, usurpation, intended to turn his own family into sex slaves, and attempted murder on the only human (technically another genocide), that would be hard enough for anyone to hear or believe, especially if they raised the criminal. Now add in that the "murder" was unintentional and in defense of another while an innocent gets beaten and starved for a long time for a crime that never happened because there wasn't enough evidence to prove the other crime(s) happened. She's going to be giving a lot of apologies as well as losing a lot of guards.

Is Celestia stupid? Yes, but for different reasons. If she was truly trying to get information out of him, she would just use the truth spell...

The writing quality is high, but the premise of the story is a bit stupid.

There's no reason for any of this to happen. Luna is a supreme diarch. Her word is basically law. She doesn't need protection. All that he's protecting her from is popular opinion...and given that Blueblood doesn't seem particularly well liked here, probably not even very much of that. Meanwhile, Luna surely knows that Celestia has the means to extract the truth if she wants to use it...so she has to know that the secret will eventually come out. Mr. Human can't keep the secret he's suffering to protect, and all that's going to be accomplished by doing it this way is for Luna to look even worse once the truth come out, because she let an innocent be tortured and starved in order to maintain public appearances for just a little longer, despite the fact that apparently she didn't even commit the murder in question. Made worse by the fact that by lying, they're indirectly covering up for what is apparently a grand conspiracy to commit regicide. Blueblood had other ponies working with him, and they now have all the time in the world to cover their tracks while Mr. Human is falsely taking the blame for all this.

At the same time, it looks like the overall message here is, "look at the noble honorable human suffer for no reason, gee aren't the ponise awful, horrible creatures!"

Care has been taken to paint the ponies as bad. The guards are beating him. Celestia is beating and starving him...and for no reason, apparently, given that truth-telilng magic has already been brougth to bear. Shining Armor, described as the "most decent" stallion, knows full well his guards are beating him, but allows it to continue. Made all the worse by the fact that apparantly Shining suspects the guy isn't even guilty of the crime, but even still...he allows the beatings to continue. And Luna is worse than any of them. The random guards at least think he's guilty of senseless murder. What's Luna's excuse? She knows he's innocent, but is allowing all of this to happen to him just to avoid looking bad while the investigation happens.

All of the ponies in this story are awful. And the grand payoff for all this seems to be "look at how noble I am, suffering for no good reason, even though it won't actually protect the pony I'm allegedly protecting and it took all the way until chapter 3 for me to spill the beans so that you horrible, horrible ponies can know how horrible you are while I die the honored martyr."

That's not a compelling story premise, and it is only held together by the insistent idiocy of the main character and Luna refusing to talk, under the thin veneer of protecting someone who doesn't need protecting over a murder she didn't commit.

Assuming the author doesn't change it in response to feedback, I would predict that he dies in such a way that he gets to deliver a The Reason You Suck Speech that reveals everything, but for some reason, despite everypony now knowing exactly what happened, it's "too late" and he dies anyway. Cue Celestia feeling super guilty and admitting that she's a monster, Shining feeling sadness but lots of respect for human-boy's awesomeness as if he were the big brother Shining aspired to be, Waifu Luna suddenly realizing how incredibly close and important he was to her, and everypony else in earshot wallowing in what awful ponies they are while loudly realizing how amazing, awesome, and cool the human was.

Luna and this human are dangerously stupid and disloyal. If Blueblood is gone who will inherit the operation? They keep playing this game they have while the forces in position could strike any moment.

They risk all that was described to save Luna's reputation and fifi's?

If so he's just as awful, he doesn't know how everyone will react if he told the truth and if they didn't react the way he thought, then what's the point?

Their awful for what they did to him, when he's the one who aloud it in the first place; if he tried to tell the truth and no one believes him fine, but he doesn't tell the truth at all and this whole situation is making everyone look like monsters for no real reason.

If Celestia does learn the truth, I do see her getting angry but not for the reasons mr.human thinks, but for not telling her the truth, and making her look like a monster for letting her hurt him, she would be angry at Luna for not saying anything and allowing this to go on, and she would be mad at both of them for not trusting her and have more faith in her and just tell the truth.

So if he does die (probably by execution by Celestia hands) and truth gets out after it's to late both Luna and mr. Human just made Celestia a murderer and take an innocent life. Luna may of killed Blueblood, but it was an accident plus he was pure evil; Celestia just killed an innocent man because he couldn't trust her with the truth and had no grounds to believe she would hurt Luna.

And what if the guards or Celestia never beat or starve him at all, just lock him up until his execution, Tia would still have innocent blood on her hands and would still haunt her every night and she would be justifiely angry at both him and Luna, and everpony else would be angry at Luna for not trusting them with the truth and allowing this to happen when their was never a reason for this farce at all.

The reason he isn't showing anyone the collars or the letter is because the letter was burned and the collars destroyed. To what extent regarding the collars, I can't remember, but good luck using a letter that's been burnt to ash as evidence. The closest they have to evidence is IF an honest guard saw the other nobles (who the MC couldn't identity) with BB, a knife, and hearsay. None of that would prove the MC innocent unless there's more evidence in BB's room or office and if even one of the co-conspirators can be identified. There's a lot more evidence proving his guilt than his innocence.

Besides that, the longer he goes without talking, that actually gives everyone more time. With BB gone, his accomplices are likely in some kind of power struggle while covering their tracks and preparing to incriminate or out right kill each other to eliminate the competition.

Considering Shining NEEDED permission/ to be ordered by Celestia to use the truth spell, I would say either that at least borders on dark/ forbidden magic or spells that rewrite memories exist and basically make the truth spell as useful in court as a polygraph test. Then comes the problem of finding his accomplices who are probably still intending to carry out their (now delayed) plans anyway. If that's the case, I'm sure anyone else will say the same thing, someone who doesn't know they're being investigated is more likely to do something stupid and self incriminating than someone who does.

This keeps Luna's reputation from plummeting and gives more time to find the real criminals without alerting them. If this story goes the way I think/ hope it will, the truth will be revealed eventually and the MC will be living like a king or will be dead, but the real criminals face justice for their crimes.
