When two humans land on a planet with their shell-person companion at the helm, they think they are prepared for anything. Ponies was not among their definition of "anything," however.
It quite feels like Harmony has trapped them here. With their mission it doesn't seem likely any rescuers (or repossession officers) will be coming for them anytime soon. Kiera seems to be in progress to returning to full organic. Perhaps Harmony is repairing and adapting her too? To Kiera: would it matter if you were? Keep going! ;)
Given Crystal Ponies and Changelings and Hybrids, whatever Magic is doing to Kiera better not be just a Pony, or if so, what type. Given Brain, where she goes, the ship follows, and I cant rmemeber the name of that Starship/Pony fic.

8679920 THAT'S a disturbing thought. The brawns being ponified without their implants being an issue is weird, yet believable. (Plus there is a question of where, how many, and how big said implants are. Metal tends to not be as malleable as flesh.) Keira on the other hand...
Shell People are those who are incurably disabled, unable to survive without life support, though in one case IIRC it was because her body was paralyzed during her teenage/early twenties. As I understood it shellpeople are interred very early on and their growth is extremely stunted.
So basically a toddler is being transformed into a...foal? An adult pony body? I think the brawns changed immediately upon entering Equis' atmosphere, so why is Keira taking so long if she is? Will she even survive such a slow transformation? Would she survive a fast one? Shells are made to be extremely durable, part of the reason why opening one is such a big deal. So if she suddenly becomes a full size mare, and her shell is sized for an 8 year old human...
But hey, I maybe misremembering some lore from 10+years ago.
8679981 The implants, from the stories, were simply attached to the mastoid bone, and were literally just a vibration mic and speaker for silent, wireless comms. The buttons had a camera in them, but those are external to the body.
Hypatia Cade was the girl (12 I think she was) who was allowed into the brainship program. Alien virus (alien in the sense it was unknown) completely paralyzed her. They killed the bug too late, and while her brain was fine, the rest of her nervous system was shot.
Shellpeople have the growth of their bodies disabled further, keeping the body small. I wouldn't be surprised if, should she transform, she end up in a young body.

Simplest explanation a a brain pacemaker So i've wonder about, and ultimately decided against traveling to Equestria and becoming a pony. Rather not take the chance that the gold or copper wires stir my brain into a slurry...
So, yeah. Cyborgs. i like them. I think about them. My friend was incredibly happy(and drunk) when I became his cyborg buddy. Also what happens to cyborgs in fiction.
8680251 Heh, I have another story that might interest you. It goes a few steps further than even shellpeople from Anne McCaffrey's books, but I have tried to keep as close to workable science fiction as I could (unlike the space opera that McCaffrey used).
"Yeah. The ship can't be flown manually; a shellperson is just too heavily integrated these days. If she were, somehow, removed from the ship..." Belay heaved a sigh. "It wouldn't be a ship anymore."
8680251 It's not so bad. Presumably if the magic is able to intelligently convert and transform alien physiology it would similarly be able to account for weird metal things stuck inside the subject. No, the worse case is when traversing the barrier forces fundamental changes in how things like matter and physics work (since magic exists, it obviously needs backing laws to support it which likely conflict with the rules of our own 'verse) and Bad Things happen because all the sudden iron is incredibly reactive to magic and you've found yourself in a gigantic field of magic. With Kiera it will likely transition into implant rejection and then total system failure if not accessed correctly and quickly enough. It's likely her shell has been shielding her from the effects for the most part, but the cabin has been exposed to magic for a while now and you can only absorb so much radiation before it starts seeping through...
