There are probably several grammatical errors in my story, but please don't judge!

not bad for your first try. I did not see any glaring mistakes in your gramar looks like you did a good job of proof reading it.
I see the potential for a good story but before you present the up coming challenge to Scootaloo I think you need to develop their relationship a bit more. What seperates good sad story from a great one in my opinion is drawing in your readers so they better understand the relationship you wish to put through troubling times.
The best example I can think of at the moment is the story The Wonderful Life of Ford Mustang (The last story in a trilogy). I had become so invested in the portrayed characters that when Ranbow Dash is finally confronted with her own mortality I became emotional just like the other characters in the story. Also there are some interesting examples of how Scootaloo would handle such a situation that you should maybe look at for idea's.
I hope this helps you think of ideas on how to develop your story into the great one it could become.

I will definitely use your suggestions. I also thought that I should do some more bonding between Dash and Scootaloo.
