well looks like the mane six are going to get swept of their hooves by a dashing Spike the pirate and get orggeyed by the Changeling mistress of the sea
I'll be honest and say that I only read two parts: 1) from the beginning to where they just accept that Spike is gone (or at least not writing to them abruptly) and blatantly accepted it and 2) from the apperence of the Pirate Captain to the end
and that's mostly because I rarely read any story that isn't a Spike fic, and having said that, I would like to read more
I'm 80% sure that the pirate captain is indeed Spike....
Here are my reasonings: 1/ First, the Mane 6 are do somewhat miss Spike. He was originally Twilight's assistant before he.....disappeared, for lack of a better term. Apparently they all remember him, and there are very subtle hints of Sparity and Flutterspike in their flashback.
2/ The pirate captain is described perfectly as something Spike would do, especially with this quote:
He, or at least everypony along the coast thought he was a he, wore something akin to a mask over his face. There were rumors he had been terribly disfigured in a battle and now wore it to hide his shameful visage. Others said he had the face of a beast and only wore it to add to his mystique, revealing it only to those he was going to kill. The mask itself was of a purest white, almost intensely so, and the holes where the eyes would shone through were shrouded by a thin fabric, so that nopony could see his eyes.
Considering that the vast majority of sapient life are ponies, it makes great sense to me that, as a dragon, Spike in his natural form would have either cause panic or a massive ponyhunt. Plus, he has draconic eyes, anypony would known exactly who he is, so lets go with a "Phantom of the Opera" jive.
3/ His demeanor, once again described in this passage:
Grund, the first mate who had led the raid on the ship, walked past the row of captives. “All prisoners accounted for, captain,” he said in a gruff voice, limping slightly. “The captain put up more of a fight than I’d have liked, and he lost a hand for it. Still alive, though: the boys bandaged him up pretty good, as per your code.” Ah, the code: informal, but enforced nonetheless by the mysterious captain.
“Good, good, though why you had to cut his hand off eludes me,” the captain said, nudging the unconscious captain with his boot, earning a slight moan in response. It wasn’t a hard nudge: just enough to get a confirmed response of coherence, even in unconsciousness. “I told you I prefer them mostly unharmed, and losing a hand is a severe injury if not treated. Any others injured in such a manner?”
Who else would have a "code" of conduct, that even though he's a pirate, he has standards.....perhaps an air of nobility?
---Another thing I am seeing is that the "witch" seems a lot like Chrystalis. Which, if Spike's the pirate king, makes a lot of sense (plus a shameless plug for another story of the author's )
Any one else reminded of the Dread Pirate Roberts by this portrayal of a character I can only assume is Spike?
Think about it. Both Spike and Wesley were crewed upon some ship before said ship was destroyed by Pirates. Flashforward a few years, and both become mask wearing brigands, as well as being some of the most feared pirates around.

Please let the pirate captain be Spike, That would be both badass and it would suit him pretty well.

Unlike your other big adventure story, this one has the Mane 6 and Spike on the high seas.
Spike as a pirate captain is so bad-ass and him been on "speaking" or other kind of "terms" with Chrysalis is bucking hot.
And I hope it's the other.

Between the pirates and what happened to Spike, my initial opinion was that this was going to be an Assassin's Creed IV: Black Flag crossover.
