So why did Amadeus do all this? Why did he set up a huge gambit that had his son sacrificed, Twilight killed, and Celestia throw away her own morals just to avenge Twilight in her own way all that would push for a civil war?

Okay, so... what if... he's the most sympathetic villain in the whole story. Just... everything is flipped completely on its head next chapter, and everything he did was for an intensely misguided but sympathetic reason. He would be clearly guilt ridden about sacrificing his son, and he's insane... but from the perspective that he's just so committed to his cause that he'll do anything to achieve it, even sacrifice his son's happiness then life, but he is clearly regrets all of it and hopes to god that it will all be worth it.
... I think if that happened it would make a much bigger outcry than him just being normal cruel megalomaniacal insane.
Let's see just what his justification is, then.
The obvious answer given what we know so far is that he's an agent for, or otherwise working for Unicornia, who wants Equestria weakened so they can swoop in and conquer it. Assmadeus' reward is probably to become regent or some equally lofty position.

My guess is that we're dealing with some pathetic zombie who really does confuse his privileges with the common good. If they take away his right to block technologies that he doesn't understand and keep the social order the way that most benefits him, chaos and ruin are bound to ensue. If he were human, he'd be a Fox News zombie.

My guess is, he's just one of those guys who gets so attached to power and opressing others that he'll do anything to hold onto it, no matter what he might do.
It would take a lot at this point to give him any sort of personality other than pure evil.
