OK, from the situation as of now the most logical action of government at the moment is Martial Law. Any city that has been uninfected is probably swarming with military personal in defending said cities from infection. Containment is a secondary objective, defending cities that have not been effected should be a top priority. Also, reclaiming military bases is also a high priority. Basically, this is not a time for major studying and clean up. This is a time for the survivors and uninfected to start gather as much resources and man-power as possible.

The Changeling hybrid implies that various areas are compromised with infiltrators (that are unknown!) who arrange for 'accidents' or conflicting orders to occur, and can change completely convincing disguises quickly.
Gathering resources and man-power would be greatly hindered by such activities, if not outright impossible (considering a gathered group of resources and man-power that is compromised is considered entirely lost), considering it's completely unexpected. They still think that an infected able to think is novel and possibly unprecedented. One thing to deal with super powered zombies, another to deal with Magneto's forces from X-Men.

You say it as if the ponies are mary sues when really they are still getting used to their powers. Thus humanity can use this to their advantage. If I were a commander or military leader my main priority would be reclaiming bases or at least a base. Weapons and supplies we can use to build defenses. Also, I can get man-power from asking for volunteers and if it comes down to it, drafting. However, I think I don't need to worry about that. The threat of your entire species going extinct is enough to warrant a call to arms.
I have a way of dealing with infiltrators too. X-Rays.

As you said, we are completely in the dark about what the infection is. One could jump to conclusions and say the process could start slowly with the inside and bone structure before it fully shows outside.
Either way, you say my plan is impossible. Let me ask you this then, if you were in this situation as a survivor, what would you do?

Honestly, I probably would have been 'tricked' if one of them started to talk to me like in chapter 4, thinking I could reason with them, they would have given a kiss or something in the moment, even if they were being friendly. Heck, that would be extra friendly from their point of view.
The ponies don't give off the zombie wants to eat your face feeling, and that would be key in tricking me.
Failing that, infected tap water may have gotten me.
If I managed to be in a situation where I was rescued early on and put in care of the military, I don't know how I would react. It depends on the information I got and training. If I was convinced that they were entirely mindless like zombies, that the people were effectively killed, I'd react differently than if I just thought they were diseased.
If you speak from a purely hypothetical commander's position, I'd suggest dealing with them by keeping things secure, having ground sensors that would normally be used for measuring earth quakes, and use infrared vision during the night. On anything that is being too forward, yell warnings, then shoot.
Clean up crews would go into a city for rescue, with proper gear once it became apparent what the infection did. Sweep areas and do slow marches.
All that may be for not against the unexpected, like someone impersonating a superior officer giving conflicting orders, or purposely leaving areas insecure. It'd be easy to blame other such incidents on the new recruits, if they were volunteers or drafted. I would probably suggest if something suspicious happened more than once, video and audio surveillance to a remote location, though there is no guarantee the infiltrator won't disable that before their sabotage.
In short, it'd be really hard to imagine me wising up to anything like Changelings, especially since they can fake intelligence and knowledge (the Changeling knew Richard's name, for instance).

OK, you got me on the Changeling part. I will admit defeat in that area. However, if I knew about them I would use X-rays.
They are technically mindless zombies. Any trance of their humanity has been wiped out and replaced by the need of infecting others and mating. Look at it this way, who they were is gone, the most merciful thing to do at this point is to put them out of their misery.

Some of them certainly act that way, sure.
Some of them retain their memories though, but they just feel The Urge To Spread, and as shown it can be ignored.
But rather than argue this point, let me reverse it by asking you:
Do you think Sandra should be put out of her misery? Her memories are still there. We didn't see enough of her personality to know, but it appears to have survived. Beyond certain urges, she appears mostly the same. The only really telling thing that she thought differently was her comment on herds and being frisky.
How about Long Wing? He still remembers who he was, it's just he appears deeper into his new role than Sandra is.
That Hydra, beyond having no sense of personal space, appeared downright friendly and chatty.
William hasn't been shown to feel that urge at all so far, despite apparently giving in to the idea of having herd-mates and that he is responsible for his ponies, not just his herd, and appears to be almost exactly the same as in the beginning.

I'm gonna use a card you used on me. The military knows little on the subject and there is not a whole lot of information. The only major thing known is that humanity is under attack by an unknown disease that changes the physical appearance of a human along with physiological change. The infected also seem to want to spread it disease. Thus the first response to this is "shoot first, ask questions later." I mean, what if you were a soldier and were led up to believe their intelligence was a way to deceive you?
(sorry I couldn't go into more detail, playing War Thunder)

As I said before, I can't predict how I'd react based on what I was told vs what I managed to figure out. If I thought they were mindless, that they might as well be undead, and that any intelligence was like the demons from Evil Dead, just to trick and torment, then I'd act very differently than if I thought it was a mind disease, possibly temporary, possibly treatable.
Key thing is, the ponies in chapter 4 were being very genuine. They were not 'tricking', or attempting to do so, but doing to them the equivalent of hugging. They don't even see anything wrong with it, and Sandra has to force herself to realize her being intimate is actually part of the disease.
In the meantime if I could force a trade with a pony, like if I had water and could give it to them for something in return, and avoid being infected (such as if I was protected behind bullet proof glass like a store), and I was rescued from that, It'd be very different than if I was one of the commuters that escaped being infected on Day 1 like William did on his way back from Sandra's, and probably different from someone who watched an infected person go through the motions like at the apartment complex.
It's very complicated; they don't inspire the same fear as zombies.

However, knowing humanity we fear things known to us. You also need to account the shock and physiological effects of being in this situation.
Let's put me in this situation for a moment. I am a belligerent guy that is very over protective with my sister. I wouldn't want her to get infected, so my first response would be defend her at all costs and get her to safety. So, each pony I come across or near fully converted I would kill without hesitation with my rifle. If my sister was ever infected I don't know what I would do. I can't say I could put her out of her misery, I love her to much to do that. However, I will not allow myself to be converted. I treasure my humanity and who I was put on this Earth as. I would face death before I would change who and what I am.
The first thing I would do is find the nearest authorities or military personnel. Once there I would either:
A: Volunteer to protect the camp if I can find someone trust worthy to keep my sister safe.
Or...
B: Stay with my sister and help around the place.
Finally...
C: Get my sister somewhere safe, get her as far away from the cities as possible and try to find family members.
"Oh by the way, this is an extradimensional alien jizz wave, not a biological plague, so you need to go reverse the polarities or something. I know this because telepathic powers." okay so that wouldn't be very convincing but still, seems like a neighborly thing to mention to a bunch of humans who are trying to deal with it like a 3 dimensional virus.

I've never felt fiercely protective over someone, so I wouldn't be thinking about other people much. However, if I knew what I know about this pony plague so far, I'd probably end myself if I believed I was infected. There is no way I'd be okay with growing a second head.
