Hope not, that would be a cheap cop out for this story, doubt the author would go through all of this just for a silly ship like that specially cause Cadance already did her thing with Shining Armor for the current generation, and even she doesn't seem that deranged.
She liked Shining, she let Celestia have Twilight, hinting that Twilight would eventually go back to her preplanned purpose. Cadance apparently does not have children herself anymore to prevent inbreeding, however it might just be that Twilight is the last of the particular line she favors and she cannot just plug her back into her project now.
Cadance probably wanted Twilight to have a child with a stallion of her choosing at some point (Flash Sentry maybe), only Twilight is now immortal and Cadance can't just manipulate her and then do her own thing with Twilight's direct descendants, cause Twilight is always going to be there too.
The issue is how many children has she had. And could Blueblood be one of them. Truth be told, this isn't all that far fetched; our own past had nobles intermarrying each other. Given how many generations Cadance could be removed from the family line, there's really not any problems. Twilight is obviously descended from her, which was why Celestia wanted to teach her.
