The caribou have enslaved the mares of Equestria and desecrated the land. But they've forgotten that the more you push some ponies, the harder they push back. Applejack and Rainbow Dash didn't forget.
It's really sick the way the Caribou have twisted Twilight. She now views love as something perverted. She thinks that love should be given regardless of return... which in a way, is a lofty goal. How many times are we told to love unconditionally? To give and give when we have nothi9ng left? Hell, the Book I strive to live my life by says that if a man slaps your cheek, offer him your other, and if he takes your tunic, offer him your cloak. Isn't that what Twilight is saying? To serve the Masters regardless of what you get in return?
But what she has forgotten is the true nature of love. Once more, going back to that Book that I wish more people would look to regardless of religion—in fact, I think it is more often than not the religious themselves that need to look harder at it—love is patient, love is kind. It does not envy, it does not boast, it is not proud. It does not dishonor others, it is not self-seeking, it is not easily angered, it keeps no record of wrongs. Love does not delight in evil but rejoices with the truth. It always protects, always trusts, always hopes, always perseveres. This is what the Caribou are missing: the selfless nature of love. They have twisted its meaning so much that the act of love has become yet another system of control
And yet, it is becoming a bit clearer that this may not be the caribou's doing. I'm starting to think that this is all Twilight's way of rationalizing. Her mind is logical to a fault, so she has to find a way for this depraved world to make sense.
On a personal note, Dash's rationalization for protecting her loved ones was... disturbingly spot on. You're portraying her and AJ's relationship beautifully.
God damn. Reading this, it's easy to understand why people hate this AU. Everything feels real, and the whole element of fantasy is utterly stripped away. But, assuming I didn't miss the foreshadowing, even if they manage to really get away, some bonds don't need chains. Dash is most likely beyond ever being the independent mare she once was, and I can see her pushing to be AJ's slave in everything but name. Dash always has a problem with being honest with herself after all.
I'm not a follower of that book by any means, but there are a quite a few good verses in there. During a part of my life when I was doubting, I looked through that book and many others, looking for both the positive and the negative. Those verses are some of the few that I felt I should commit to memory. If everyone thought that way about love, the world would be a much less violent place.
In regards to the story, O... This is getting rough. That is to say that it reads very, very well as a realistic look at the FoE universe. I can't help but feel that Rainbow is right in her thoughts about killing Twilight. She may just end up getting them all captured, like she almost did here...

About the story itself, are they going to remove the collars?
The collars are still on for a couple of reasons. One, which you mentioned, is to be able to sneak back into towns. To that end, they'd at least want to take them off carefully, so they can maybe put them back on if they need a cover (Dash's wings could potentially be disguised.) The other is that their collars might act as a kind of ID when they get to the mythical free town they're headed toward. Knowing that the ponies showing up are black collars makes them less likely to be caribou spies.
Also, if they aren't planning on taking her anywhere near civilization, shouldn't they take off Twilight's bindings?
Twilight is being left alone about her gear because A) AJ doesn't want to make her miserable, and B) AJ doesn't feel like fighting about it.

I can't help but wonder how loud the explosion would be if something, maybe the Elements, maybe something else, healed Twilight's body and broke her brainwashing...

I can see it now, flaming mane, beams of arcane superheated kinetic death flying everywhere, with the Mane Six, or maybe just Applejack and Dash, cheering her on in the background.
