The show had a lot of potential that was never realized. Thorax is a great example. His introduction could've been a two part episode where we could've seen characters having to face their own prejudices, his character could've been revisited on multiple occasions to demonstrate culture clash, and he could've been featured much more after the changeling reform dealing with his new responsibilities as king.
Oh, her name is Daisy? That's odd then, because I think the toys call her Flower Wishes.

I didn't know about the other name, but it doesn't surprise me. Several other ponies were named different things by the toy lines for various reasons. Really isn't the first time I detected inconsistency.

It's a shame that the writers made her specifically to be a foil for the CMCs. So when that arc was finished, they couldn't be bothered to do much else with her. Even something as simple as Diamond Tiara and Silver Spoon interacting with the CMCs as friends would've been good to see, even if it was just in the background or something.
The interesting thing about this dilemma is the fact that the answer is in a gray area. There is no real right or wrong answer. But considering where the CMCs end up in the Epilogue, perhaps there is a right answer in the end. The School of Friendship, to my knowledge, is a system that is free to attend. But seeing as it is an accredited school, it's reasonable to assume that it is Government funded. So perhaps eventually, DT is the one who helps them make a deal with Starlight, and possibly even Twilight, to set up CMC classes in the school. That way, the CMC projects can be funded, the ponies requesting services don't need to pay out of pocket (since it would technically be their tax dollars paying for it), and DT can get business experience through learning how to affiliate their business with another (which is technically what her family did with the Apple family).

The toys also called Flurry Heart "Skyla". The toys are not a good reference for what a character's name is... which is ironic considering that the show is supposed to advertise the toys and not the other way around.

It's interesting that you mention this because I was recently contemplating the fate of the older version of the CMC recently. Why, it was today, in fact, because I started a new story last night which might touch bases with the older version of the CMC. When I thought about that, I also thought about what their situation was like during the epilogue. Based on that, several things occurred to me.
First off, I think some of the former members of the mane 6 might have retired from the job of being a teacher/principal of that school. I am the most confident that Twilight retired from that job, but I'm getting those vibes from Rarity too. Something tells me she travels abroad during those days. So much so that she gave her original shop, the Carrousel Boutique, to Yona and Sandbar. If I'm right, then these two, Twilight and Rarity, are mostly or entirely out of that job so that means it falls to somepony else to take over. No doubt the CMC are among those who took over, but then I thought about what else that would mean. In particular, it likely means the CMC's are juggling between two or three jobs by then.
Take Apple Bloom, for example. By then, she's probably working on the farm, helping clients with the CMC, and now also a school teacher at Friendship School. Sometimes she might give cutie mark lessons there, but the primary lessons of that school seem to lie more on another path. If she ever becomes a mother then that's four jobs she'll be juggling. Pardon for borrowing your vernacular, Cozy Glow, but golly! That's quite a workout for Apple Bloom, but something also tells me she's somewhat used to that.
Sweetie and Scootaloo may be in a similar boat, although perhaps the third job might be more of a hobby like crochet, music composition, and thrill sports.
