Not the best with writing action scenes, but I do have some ideas swirling. Might need a bit to sort them before giving my input.

I do have in mind the specific mutations that I want Lupina to use. It's the transition from thought to text that's the problem.

not sure about the specifics but maybe Star can use New Divide to give Powerwolf an opening to attack Lupina when they otherwise couldn't?
I think I'm just going to list the mutations that Lupina would be using in the fight, so that I'm not just stuck trying to write out a whole fight scene.
Lupina is able to freely manipulate any and all plant life in Evolution's range, but she can only have a total of 4 mutations active at once, and multiple mutations on a plant are possible. The two mutations she would be using most in this scenario are 1) the vines in the trees would grow thorn-like spikes that secrete a paralytic poison(this counts as 1 mutation), which is able to paralyze an individual within 5 minutes, and 2) the tree roots in the ground are mutated to be razor-sharp, which she would be able to make stab out of the ground at her opponents. And by "any and all", I meant any and all. Since this fight is in the Everfree, this includes the Plundervines, which does have something to do with the specific backstory I have in mind for Lupina.
Eventually, seeing as how everything has fallen out of hand, Ziggy looks to you after you fold a set of root spears in on themselves.
“Say chap, can you fold a large section of earth for me? I’ve got an idea.”
“What’s the idea?” you ask as venus fly trap looking tentacle tries to shoot gas at you before being sundered by Powerwolf.
“That’d be spoilers mate, now just do it!”
“URGH, Fine!” you growl in frustration as you fold dirt around the Diamond Dog, probably more than he was asking for out of spite. You do take same small satisfaction when his suit gets dirty.
“Right, thanks a lot,” he nods as he starts digging into it in true diamond dog fashion, his Stand punching at the dirt as he does it. The dust kicks up, and it goes everywhere, like a sandstorm just randomly blew in. It’s all over your fur, your allies, and it’s hard to breathe.
The Timberwolf snorts at this as she is covered as well.
“Your smoke screen won’t be enough to let you escape,” she shouts defiantly as the dust spreads to the surrounding area. “Evolution will not be contained!”
“I Beg To Differ!” Ziggy then looks to Canny and barks “Phase! Now!”
Her eyes widen in understanding a split second before yours do, as Space Oddity clenches it’s fist…and you, Ziggy and Fluttershy slump to the ground as immense weight pushes down on you all.
“AAAGGGHHH!!!” the timber wolf cries out as she too falls prone. The only one left standing is the intangible Canny.
“What…what is this?” the Timberwolf asks as all the greenery in the area slumps over as well. Her stand evolved tendrils flop uselessly on the ground.
“I increased the gravity of the dust that got kicked up,” Ziggy struggles to say.
Sure enough, the dust in the air is gone and everything it coated is now weighed down by the now immensely heavy particles.
“Your stand utilizes physical objects, and so they must obey the laws of gravity,” Ziggy smirks.
“Good thinking there dogger,” Canny says truthfully.
“Thanks, now if you’d be so kind as to subdue her? This weight is quite suffocating…”
“What he said,” you groan as you struggle to breathe.
“Yes…please…” Fluttershy begs.
“Well alright then,” Canny smiles as she rushes forth.
“No, NO! Stay Back!” the timberwolf orders as the plant life tries and fails to lift and stop her.
“Sorry Lassie, but it’s time for you to go home,” Canny Smirks just as she becomes tangible again and Smooth Criminal shoots forth.
“NO!”
“SHAMO SHAMO SHAMO SHAMO SHAMONE!!!” Smooth Criminal begins kicking the crap out of the wooden wolf, until with one final kick to the jaw, the green eyes fade and she falls to the ground, knocked out.
The minute she goes cold, the weight is lifted off of you and the surrounding forest, you even hear a few trees groan with the pressure off of them.
“Right, well glad that worked,” Ziggy says as he picks himself up and starts dusting off his suit, but frowns when he sees how much dirt is staining it and his paws.
“I’d rather not go through that again,” Fluttershy says dizzily as she shakes her head.
“Tell me about it,” you agree as you shake like a dog to get the excess dust off.
“I thought it was kind of fun actually,” Canny says smugly and you roll your eyes. She then points to the knocked out Timberwolf “So, what we doin with this slag? She’s not dead yet.”
“Oh My…” Fluttershy blanches at that but you shake your head.
“No no, that wouldn’t be right, she’s been beaten,” you say.
“I know, I didn’t mean we should just off her ya daft idiot,” Canny rolls her eyes.
“Certainly not, she’s got vital information after all,” Ziggy says.
“Yeah she…wait, what?” you do a double take and see that his suit is no longer dirty and looks freshly laundered. “How did you-“
He ignores your inquiry and continues.
“She said she knew where the deer were after all, so no matter what you do to her afterward, that bit of info is pretty vital.”
“But, um, how can we ask her questions surrounded by trees? She might not get caught in the dust again,” Fluttershy asks meekly.
“Well, we know what her range is now,” you say deciding to ignore the impossible suit for now. “So we just take away the plant life in that distance.”
“And how you planning on doin that?” asks Canny sweeping her hoof around to the forest.
“A little landscaping,” you smirk.
You then proceed to use New Divide to fold any and all living things outside of her range in a gigantic circle, leaving only her in the center of good old lifeless dirt.
You then nod to Ziggy who increases the gravity on the timberwolf before Canny begins shaking her.
“Come on then, get up!” she orders.
“If you don’t mind that is…” Fluttershy adds as the Timberwolf slowly opens her glowing eyes.
“Wha…what’s going…Why can’t I move?” she grunts but she is held completely in place.
“Good, you’re awake,” you say catching her attention. “So, let’s all just relax and try this again without all the fighting shall we?”
And the Silent Hill Franchise is what I'd want back, but Konami is too idiotic and tone deaf to what made them great in the first place.

This seems like the second half of a battle. Is there a first half?
"I have nothing to say to agents of the Chaotic One!" the Timberwolf growls at you.
"Chaotic One? She must mean that blighter Discord. What makes you think we work for him?" Canny asks with a glare.
"Your powers, these 'Stands' as you call them, are filled with chaotic energy. And your disrespect for the natural order of this forest." She indicates the clearing around you. "I will not let you harm the Tree!"
"I don't know anything about a tree, Lassie, but we only want to know where the deer are." Ziggy chimes in. Fluttershy steps forward, drawing the timberwolf's gaze to her.
"Please, miss timberwolf, I think there's been a misunderstanding. W-we're not agents of that meanie Discord. We didn't know we were intruding on your territory." You feel proud of how she was able to say that and only stutter once, as she's shaking quite noticeably. Strangely, the timberwolf doesn't respond, instead continuing to stare at the yellow mare. It almost looks inquisitive, like Fluttershy is a puzzle that she's trying to figure out. You then see the timberwolf's eyes visibly widen, and all aggression leave its body.
"You... you are touched by Harmony. You are one of the Bearers!" she gasps out. "I- forgive me, Bearer of Kindness. I should have recognized Harmony's power within you sooner. If you say that they are not agents of the Chaotic One, then I apologize to them as well. Release me, and restore the forest to normal, and I shall answer whatever questions you have."
You, Canny and Ziggy look to Fluttershy, who hides behind her mane at the sudden attention before meekly nodding. With some reluctance, you begin putting the forest back to how it was, and Ziggy releases the gravity holding down the timberwolf. After it is done, the timberwolf puts itself in a sitting position, forcing your group to look up slightly to make eye contact.
"Thank you. I believe introductions are in order. As I was in the wrong, I will introduce myself first. After receiving my gift from the Tree, I took the name Lupina. I have been safeguarding these woods since." The now-named Lupina says with a slight bow of her head.
"Well Lupina, I'm Shooting Star, the unicorn is Canny, the diamond dog is Ziggy, and the pegasus is Fluttershy. Now what's this Tree you keep mentioning? Is it the source of your Stand's power?"
"In a sense. Deep in this forest, in a hidden cave, there is a tree made entirely of crystal. This tree exudes an aura of harmony, and the shaft of a golden arrow sticks from its trunk as if it was stabbed there. This tree bore six fruit, each with a shard of the arrow inside. Each of the fruit was named for the virtue of Harmony that its bearer must possess. The Tree gifted me my Stand, and in doing so gave me intelligence beyond that of my kin. In exchange I enact its will, protecting and guiding this forest."
This new information gives you pause. The six fruit Lupina mentioned can't be anything but the Elements of Harmony, but that implies they originally came from some... Tree of Harmony? You file that away as something to ask Princess Celestia later. Ziggy then speaks up, a bit impatiently
"That's nice and all, but we were looking for some deer. You seen 'em?"
"I know of an entire kingdom of deer in these woods, but if it's the group I'm thinking of, then there is another who would know their location better than I. A Zebra shamaness lives in these woods, and knows them almost as well as I. She and I often talk with each other, and she has mentioned a group of deer that constantly try to raid her stores of potions and herbs. If anycreature were to know where to find them, it is her." Lupina then proceeds to stand up, before turning away. "Come, I will guide you to her hut."
You and the rest of the party get up to follow, but before you can go anywhere Lupina starts speaking. "You were smart to do more to restrain me beyond simply removing the forest from Evolution's range. Evolution affects all plant life, and as a timberwolf," Lupina turns just enough for you to see her front right leg and half her snout, both of which are covered in large, thorn-like spikes that weren't there previously, a set of vines that sprout from the back of her head floating ominously, "my entire body is comprised of plant life."
She then turns around and starts walking away. It takes you a moment to get over your surprise before you scramble to catch up.
do you have any opposition to incorporating canon jojo characters/stands into this fic? or are we keeping this completely original?

Pretty sure the Author is trying to keep this completely original. But references are probably ok, since Discord literally referenced Jotaro in his explanation of Stands to Shooting Star.

I've got some ideas, but have kind of been too sick to write them out, thought maybe others would fill in the battle part as well.

The Timberwolf is not playing around as she sends forth more tendrils at you and the others, this time with razor sharp points on the end.
“Look out!” you shout as you fold yourself away.
“Whoa!” Canny yells as she phases and the tendrils go through her.
Ziggy grits his teeth as his Stand holds out a hand, and his tendrils float into the air, wriggling around like a snake.
“EEP!” Fluttershy goes into the fetal position, covering her head, as Powerwolf slices the tendrils into itty bitty pieces faster than you can comprehend. The thing is though, the cut tendrils start wrapping themselves around it’s body, but it keeps slashing.
“Fluttershy! Watch out or Powerwolf will be overwhelmed!” you order.
“Oh dear, oh dear oh dear!” she stammers as she looks to her Stand. “Powerwolf, pay more attention please?”
The bipedal wolf ignores her and continues to hack and slash at the oncoming tendrils like a whirlwind of death, and more and more material cover it.
“Powerwolf!” Fluttershy pleads, but the wolf only notices too late that the small bits have bloomed into razor sharp flowers and are about to sink into his, and by proxy, Fluttersy’s bodies.
But just before they do, Smooth Criminal blindsides Powerwolf and kicks him in the jaw, turning him intangible just as the razor flowers are about to pierce through him.
Taking the initiative, you fold the flowers into the ground, which allows the Stand to rematerialize…and it glares at Smooth Criminal.
“Oh quit your gripin, I just saved you!” Canny scolds.
“That’s right mister! Now get back here and fight smarter!” Fluttershy orders. Powerwolf snarls but relents, and backflips away from some more tendrils that shoot out of the ground at him.
“Alright good, keep your distance guys, she’s obviously a ranged fighter since the trees behind us aren’t attacking,” you say as the timberwolf snarls.
“My limited range means nothing when surrounded by nature itself!” she says as a new set of vines appear, this time with venus fly traps on the end.
“Plants with teeth? No thank you,” Ziggy gags as his stand brings up both arms and once morethe ones attacking him float into the air…only for the heads to release a gas of some kind that propels them downwards. The dog’s eyes widen briefly just as the smoke hits you all, and you all start coughing.
“Don’t breathe it in, it’s AAAHHH!!!” the dog cries as one of the traps clamps onto his shoulder.
“YEOWCH! Get off My Wing!” you shriek as one starts trying to eat your limb like a shiskebab.
You don't know about the others, but your vision starts to swim, and your body starts to feel a bit more tired than you remember.
“You see you fools?! Evolution will overcome and adapt to it’s environment, despite your tricks!”
Canny phases you and the pressure on your wing fades, while Powerwolf saves the floating dog.
“Gyah…thanks babe,” he says to Fluttershy.
“N-No problem,” she stammers as Canny screams as the trap, free from you spits more gas in her face.
“*Cough**Cough* Oh that’s disgusting!” she groans as she shoots a sharpened gear into it’s mouth, destroying it.
With the floating trap vines wriggling all around you, you shoot a look to the diamond dog.
“You’re floating trick is rather detrimental here!” you chide.
“I agree,” he nods as his Stand clenches it’s fist and the vines shoot to the floor with a heavy thud.
“What did you just do?” Canny asks as she slides back further.
“Made them heavier,” he responds.
“Then make all of them heavy so they can’t attack us!” you yelp as you duck a cleaver looking vine which takes a bit of your mane off.
“Not that simple! Can only control so many things at a time!” he grunts as another vine wraps around his legs and throws him to the ground.
“AAAHHH!!!” Fluttershy shrieks as Powerwolf takes a slash to the shoulder and her own starts bleeding.
“Grr, we’ve got to put a stop to this!” you say in determination, eyeing the wooden wolf with venom.
“I will never stop your destruction you vile creatures! Never!” she says, walking forward, putting you all within her range again.
Forgot this part. Any time in the beginning Canny tries to phase forward and attack, Lupina has countless wriggling masses of sharpened and spiked tendrils fluidly moving about her and through Smooth Criminal so that it doesn't have a chance to unphase and attack.
