To be more specific, Silver Stars. In that story, Twilight had access to a desk which had a link to a non-EQG human world and already did plan to use it to make a portal. Obviously, in this story, that went horribly wrong. They all come together to make a cohesive and terrifying universe.

Huh, can't say that was a stupid way of handling things, but almost straightforward to the point of being boring. Thought there would be a bigger twist to her presence in the story.

Can't say I'm that surprised by the military progress, if William did in fact get the other ponies to run away. There'd be nothing to slow their advance.
Though I can't help but wonder where the other ponies are. Should there not be at least tens of thousands in the area? Hopefully not all dead. And all the infected soldiers too.
I guess this may be a vehicle to get them more information about the state of the area.

ok thane this is getting supper interesting. I kind of guessed celestia but cadence also along with a danglenly parts from a guard hazza let the fun be tripled.

I have a feeling this is gonna get far worse than it already has and their will be nukes hitting cities or at least the military leveling entire cities.
Oh, good, a scientist. If nothing else, curiosity may keep our heroes alive. For a time. Finger crossed. Maybe Will's Cadestia powers will help.

There are people still inside! Plus nuking cities may just trade one problem for another, and no guarantee that it will solve anything. Ponies are more willing and able to migrate away, especially for food and water.
I wonder if some changeling got mixed in with the essences, William seems to have some sort of passive hivemind thing going on with the infected.

It doesn't usually work like that, there is containment and extermination. The military has no numbers on how many survivors there are, but from observation one could say little at all, this would be enough to purge the city. Kill the source with ease. If the infection has a major risk of spreading then the government will take action and choose the easiest way of getting rid of it. If there also proves to be no cure, they will have little choice. This also prevents soldiers from becoming infected and wasting resources.
Also "migration", they wouldn't have time. The city would have been contained and anything that tries to get out will most likely be killed. Tactically the city by now should be surrounded by the military. SPAA or just AAA should be around the city to prevent Pegasi from getting out along with helicopters and jets intercepting the infected. For the ground; tanks and infantry (that should now be equip with hazard suits) should be in trenches. For the ones who can burrow, find the nearest hole and drop gas into it.
Also, I would prefer nuclear fallout over infection anyday. It would be easier to clean up too. I mean, look at Hiroshima today. Fully restored.

Containment and Extermination is not a military doctrine that has ever been practiced, anywhere. It's entirely a hypothetical scenario and relies on people acting like automatons and without consciousnesses. If non-obviously infected are being gunned down, you will get some people reacting to that negatively.
Nuking a city is political suicide and may actually trigger an actual nuclear exchange if not handled properly. What it will definitely do is prompt a huge mass exodus of everyone, everywhere, trying to get away from any sign of infection (and they may be carriers with slow infection), making it almost impossible to contain, because it is shown that containment is guaranteed death.
It's possible for burrowed ponies to survive a nuke anyway, depending on where they were in relation to the blast and what was between them and it. Buildings between them and it? That and the ground would shield them as effectively as a fallout shelter. Especially since they would be infectious even if they would die of radiation poisoning sooner rather than later.
Pegasus wouldn't read differently from birds on radar, so it'd be difficult to track them down. Especially if they can instinctively just hang out in clouds. In a forest, it'd be even harder.
Unicorn magic has never been dealt with before, even hypothetically, and thus there is no ready counters for it. It could be weak enough to immobilize and pull things out of position, or strong enough to jam mechanisms for flying machines, causing them to crash, or causing missiles to explode prematurely.
Trenches would take awhile to prepare, and if a burrowed creature had its hole contaminated, especially as quickly as they have shown to be digging, they could just pop out and create a new tunnel, possibly within seconds. Assuming they didn't collapse part of the tunnel behind them once they got going. Hiding isn't necessarily the goal, escape and spread of infection is.
Really, the only thing the military really had going for them is the infected were, until William commanded otherwise, drawn to them.
All this relies on having an immediate response (which there wasn't one, it took at least 3-4 days, maybe longer), clear understanding what was going on (there wasn't one, the military's first wave wasn't properly protected), and there being only one point of infection. If it was happening in multiple locations, this is just the prelude to a general lapse of control.

Let me point back to the second world war at the moment, when we (the US) actually dropped the nukes. One of the reasons we did was because not only to bring an end to the war quickly, but the casualties on both sides would have been astronomical if we hadn't. It's basically choose the lesser of the two evils. Then there is also Martial Law (and if this is in the US, it can be declared) along with curfews. If it turns out someone is infected and is spotted outside during the curfew they'll be shot or arrested.
That's why I said use chemical weapons or even smoke to well, smoke them out. Once they are forced out of their burrows they can be dealt with accordingly.
As we can see, the magic they wield they are still getting used to using thus they wouldn't be able to bring down a jet if it quickly strafed the ground. Also, a helicopter gunner would prioritize the ones with the horns and kill them first along with snipers spotting them and neutralizing them.
Then you go back to the old fashion way of shooting things down. A scope and sights. Also, their size may appear differently on radar, they are much bigger than birds. Finally, heat signatures.
We've developed machines in order to speed up the processes.
Then use LAVs and Armored Vehicles to clean up the streets. Heck, you can use drones! Don't forget hazard suits as well.
Obviously. I would have used aerial drones to recon the area and gather data. In this time the military should have been digging in around the city. Who ever thought it was a good idea to send troops in blind was an idiot.
If it were in multiple locations, the nation would be under martial law by now.

5992264 One thing I will point out is that, so far, nothing has really been revealed about the state of the outside world. They listened to a radio broadcast that was on loop that said stay inside, and armed forces showed up at some point. That's about the sum total.

That's what I was going to say, we don't know the nation nor this military's doctrine so we don't know how they are going to react.
This will be interesting, humans are paranoid as hell because of the infection and rightfully so. Things turned violent from the Bio attack, the protagonist can order the ponies (Possibly stop the spread of the infection with an order?) and they got captured by the military and are being detained out of caution.
Basically lets hope this mental state of the ponies can at least be stopped before the rest of the uninfected humans get even more paranoid and defensive, and maybe then the newly made ponies can coexist with the rest of humanity.
