It is common to call any male being in an Anthro-Equestria, a stallion. It's the anthro-pony equivalent of our "man".

That is the thing though. If she is an anthro pony, and he is still a human she really shouldn't know that he is a male, and definitely wouldn't classify him as a stallion. She wouldn't know because they look different. Plus him having long hair wouldn't help.

I don't think you understand what anthro means. It means a human with the features of another animal (in this case a pony). That means the person would have fur, hooves, wings (for Pegasi/Alicorns), horns (unicorns/alicorns), tails, moveable ears, muzzles, and so on.

Humanized means that they are either fully human, or have all but a few human features (so wings and horns, but no fur and muzzles).

I know what anthro is.
On that note you have it the other way around. Anthro would be an anime with human qualities. As in being able to stand upright, a human like body shape, and the ability to talk.
But this still does not mean that she will know that he is a male. At most it he would just seem like a male by her standards, but will be unsure because she doesn't know what he is. That is why her classifying him as a stallion is both confusing, and wrong.
That is why the use of that word makes it confusing to know if this is a real anthro story, or one with humanized ponies.

Slightly. She thinks that Kenshin is male (from what I understand he still is human, but younger than what he died as). However, since she doesn't recognize his species, but since he has all of the characteristics of being male, she calls him a "stallion". This would be the same as us, humans, calling something that looks male "a man". It's not saying anything about his species, just his gender.

Who does that. I only ever hear Man when refering to male humans. Anything is is either called a male, or a guy. Man is specifically the classification of male humans. The same way stallion is the specific classification of male horses/ponies.
So for her to say stallion points to one of the two possibilities that I have mentioned. That is why using that word is wrong, anf why it causes confusion.

Lots of people. "Man" is a very contextual-based word. It's usage varies more than just to indicate a specific species and/or gender. With Anthros, using "stallion" is commonly used in place of man, correct or not.
Don't forget that cannon ponies use "somepony" even if they are referring to a being that's not a pony instead of the more universal "someone".

Like I said, not from what I have heard.
So yeah. Using stallion when refering to a male of a species that is not pony is still wrong. Especially so since this world has multiple races. You would call a male gryphon,a male dragon, or a male diamond dog a stallion would you. So the author should have had her think male, and not stallion.
That is just a little cute thing that the writers put to be cute. Plus it would mostly only be used when there are only ponies around. Add in other races then that term would most likely not be used.
You're doing a good job so far, as for bringing in another character I'd say it's a draw between Saito and Sanosuke.

Yes, if I was a pony and didn't recognize the species, I would. Switching it to "male" wouldn't work as well as "stallion" because using the word "male" is not used in casual conversations. Especially by someone like Fluttershy.

Hmm... A few things I have wrong with this.
Mostly... the grammar. I'm sorry, but you really need a proofreader. This was borderline unreadable for me.
Also, typing in all caps to provide emphasis for screaming is alright every now and then, but it's a bit of an eyesore when it's used as much as you use it here. A much more common way of doing it would be to use the bold or italicize commands, or to simply say that they are screaming and leave the text normal.
Also, that many manticores? Sorry, just... that came across a little odd that suddenly an entire pack of manticores lunges out of the forest out of nowhere like that.
Otherwise, this is a decent fiction that just needs a little tweaking.
Also, Sanosuke. He was my downright favorite character from the manga.

Then I guess you and me are different. If I encountered an unknown sapient that seemed male I would not think Man. I would think male, or a guy. Words that specify gender that aren't species specific.
Also, she most likely would, because she works with animals. Unless you really think she calls the male ones stallions, and the female ones mares.

When you say "man" is a human-male only meaning, "guy" is the same way in a more unisex meaning, though I would argue that "man" has more contextual usage than what you say it has. Fanon, though, uses "Stallion" synonymously as "guy" would be used, though with an male-only connotation that "guy" doesn't posses.

I have been looking for this exact crossover to be done by someone for a while now (I can't write a story to save my life so no choice but to wait). Glad to finally see someones take on it. Will try to read this evening.
Edit: After reading... Well it has potential. The basic plot seems promising but I would recommend finding an editor or just some pre-readers. Sadly I'm nowhere near good enough, and far too busy, to do either those. Sorry. The wall of text of text + couple of other factors makes it a bit of a chore to read despite having really waited for someone to do this.
Well, pretty nice crossover so far. Could use a bit of work - a few word drops here and there to be corrected, and Kenshin's bad sentence structure (actually a result of bad translation of his formal speech) is hard to read - but so far, has good potential.
One question. Do the ponies have feet or hooves?

Nope, this hurts my mind to read. This story is full of bad writing, which is also quite messy. When you write numbers in a text, you write it like words You only use the actual numbers when writing a year or a date.
I'm sorry, but I can't read this more than this and I'm going to leave a dislike.
Interessting story but you need someone to clean it up and try and fix the mistakes as at least to me some of the sentences sounded wrong but that could just be me...feel free to ask for help if you need it.
