Still waiting to hear back from one of my pre-readers on two more chapters to The Broken Mare. Once I get them back, they'll be up for your amusement.
However, I'm still working on what happens afterward. I could use a few ideas, however.
The major bit is the foal. Mare or Stallion? Alicorn or Unicorn? And what would be good names? I'm not looking for another Nyx, as wonderful as that character is. Ideas?

So, the Nightmare Moon being the foal theory is debunked? Oh well. I'll be fine with anything as long as the foal isn't a black and red alicorn.

I say a stallion unicorn. For the name, I say stay with the star motif Twilight's family has.
I'm agreeing with what 365887 and 365847 said. male Unicorn... perhaps give him the name of a constellation? Orion comes to mind but that's just me.

I pick unicorn, though I am neutral on gender. I don't think Nightmare was ever truly an alicorn anyways; it merely takes the form of whomever it possesses. Can you find a way to fix AJ too, please? Phoenix down, or a spell... heck even a special leg brace. You took away a big chunk of who she is. Twilight isn't the only 'broken mare', and at least she can have her life back.
Male unicorn. An alicorn would seem a bit too cliche and there are enough females in MLP as it is.
Agree with the majority. Unicorn Colt. Practically every other time one of the Mane 6 has a foal it's a filly, so avoiding cliches is a good idea.
Seriously I think I have to ask.......... Who was the father?............. I'm still a little confused. Was it magicaly concieved with the Nightmare (in which case that definitly needs to affect the foal's appearance and personality) or did the Nightmare posses Twilight and then find a suitable stallion (in which case finding him and brining him into the story would be a a neat idea)?

Unicorn or alicorn mare, because I'm assuming Nightmare Moon wanted to use it for a vessel later, and why would she want to be a stallion or not have magic? If Nightmare moon is capable of causing a pregnancy with magic, can't she change its traits around? I would say consider what she would have wanted in offspring that she was planning to use for a tool.
More detail on how Twi is coping and why nightmare wanted a foal in the first place would be nice. Will Twilight even want to keep it once the bad memories return, or will she need to find another home for it?
Make the foal a unicorn (or for a real plot twist, a Pegasus), we've got too many OC alicorns running around as is. Besides, it provides a better plot than, "Oh gee, its an alicorn !"
365832 Well this is an interesting end, if not a little bit rushed. I'll prefer a Unicorn/Alicorn hybrid. All the magic and power of an Alicorn, without the immortality. That would fit nicely. As for the name : If its a stallion, Orion. If its a mare, Vertigo. You know...Twilight's love for the stars and what not, she would most likely name her children after star constellations.
Let's face facts and be honest here: In all likelihood, the foal is born of magic. There is no "father" in the normal sense. As far as what comes out, all bets are off at this point. Alicorn would most likely only because NMM was clearly intending to inhabit the body. Now that it's not, who can say if it will even hold itself together? Twilight could give birth to a Shoggoth.
Well, just for the sake of helping you here. Have you thought about making the 'foal' a set of twins? 1. It would be a good comedy set up for a possible slice of life sequal, 2. You'll get to the split the difference and have both a colt and filly unicorns that have a reason (twilight being their biological mother and their other "mommy" being NightMare Moon) to be absurdly powerful and could get into impossible situations, 3. The powers can be as different as day and night, and you could make some excuse for it by saying the EoH did it, and 4.no one, not even the princesses will see it coming

The filly, well just call her AquaBlizzard
(if you can't I tell, like name that deal with what a character can do, makes it easy to remember their powers)

I say, male unicorn. Male for a bit of variation, and having both, especially together, will cast doubt on some theories, for readers and characters alike. Except Pinkie, she looked on your computer for spoilers.
Anyway, names, names... It's a pony Twilight would name, so think like her. And it'll have to be related to evening/night. Stargazer? Nightshadow?(no, don't call it Nightshadow, that's stupid) Evening Star? Maybe incorporate some Guard thing and call it Night Watch.

A unicorn would be best. The Nightmare is a spirit so it's not really an alicorn, meaning it would take after Twilight. A colt would be less cliche, but a filly would better suit the Nightmare's preference. personally I think it would be better as a colt
As for a name, I think it should be something that opposes the Nightmare. It would make sense that Twilight would want something to reinforce that it's NOT the Nightmare, as she would have to eventually tell it how it was conceived. Something that has to do with dreams or light. I'd give examples but it takes me hours to come up with good names
