Once again, I am astonished by how much of my nerdery you guys not only tolerate but welcome. As such, here's a list of many of the Office of Parallel Timeline designations I've compiled for various stories, fan-universes, blogs, and ancillary pieces of canon.
First off, here's a handy reference to the Greek alphabet.
Now, let's run down the list. Zero-Zero splays are at least quasi-official sources, stories should, for the most part, be findable through searching Fimfiction, and I've given links to most of the rest. Bear in mind that this list will be updated very sporadically.

One final area of note is Two-Eight-Beta, also known as the Spectrum Sponge Cluster for its vivid colors and Manger Sponge structure. Somehow, this single set of coordinates contains dozens of worlds overlain over one another. Research is ongoing, but for now, peculiar and rainbow and porous it be.

2. Can we give you designations for some universes -such as the various TDverse/nonbronyverse and Killer-Rarityverse timestreams, Waking Nightmares (by KnightMysterio,) Morphing is Magic, etc- if you haven't come up with them yet?

Also, I like how out of eight or nine universes where everything is just horrible (like The Immortal Game, End of Ponies, or Cupcakes, etc), G3 is still the one we get warned about. Then again, I suppose in most of the other universe you'll be leaving soon enough, one way or the other.

You're still missing the Reading Rainbowverse. Granted, that's a conglomerate of Tumblr blogs, so it might be difficult to categorize, but they do mostly take place in the same verse.

And no, I'm not explaining that. It's like the Colonel's secret recipe. Only with more ponies and Greek letters.
I think I've found a (repeated) typo: 'R' is not a Greek letter. I believe the correct designation for The Immortals' Game would be 94Ρ, Nine-Four-Rho. Similarly, the Chronoverse should be 38Ρ. (Unless these come from a former catalogue system that has been superseded by the Greek-Letter system, in which case they need to be recatalogued.)
Also, wild mass guessing: would other Conversion Bureau timelines (Yellowstone, for example) also have catalogue numbers ending in Chi?

How do you come up with designations for stories? Is there a method to it like with the Universal Cluster designations for Transformers continuities, or do you basically just pick numbers and Greek letters out of a hat?

In the 46th century, an ancient temple in the highlands of deepest Manitoba holds an order of monks who meditate on the nature of numbers, letters, and ponies. The only sound, aside from the wind and the moose, is the great horn they blow in semaphore, its notes traveling back in time to arrive as text messages on my phone.
I keep texting "STOP," but it seems those are taking the long way back. The actual method is spoiled, lest the same happen to the mystique:
In reality, it's largely based on initials or other significant letters in the title, with some flexibility in the associations for the inevitable duplicates. It's cobbled together from A=1, the principles of 1337speak, touch-tone phone keys, and, as with most of my creative endeavors, a little bit of most everything.
Overlapping Menger sponges being integral to the multiverse's structure is a thing that Jojo did. Just an observation.
