What is a Mary Sue? To take from the most reliable place on the Internet, Wikipedia:
"Mary Sue" is judged a poorly developed character, too perfect and lacking in realism to be interesting.
Now, not really on a completely different note, Twilight Sparkle:
Pros:
-Excels at magikz
-Makes friends easily
-Student of princess; hand(hoof?) picked
-Element of Harmony
-Super smart
-Humble
Cons:
-Somewhat naïve
-Sad past (alone, no friends :[)

Oh and now she's a princess who can write ponies' destinies.

Twilight has a few other cons, I believe.
And she didn't make friends easily.
Applejack: Just naturally friendly.
Rarity: "You're from Canterlot?! Oh, we'll be the best of friends, you and I!"
Rainbow Dash: Laughed at Twi after making her mane all frizzy, then said it'd be cool to hang out later.
Pinkie Pie: Same as Applejack, only more on the 'invites herself into your home so she can scare the shit outta you by yelling "SURPRISE!" and then try to make you dance' sort of way.
Fluttershy: More interested in Spike than Twilight.
Twi didn't make friends, they came onto her.

I still like her character the same way I've liked many characters from other cartoon shows: I take them for who they are. Then again, I am not very judgemental.
The Sponge Bob/ Marie Sue thing was still hilarious though!
How much of the show have you watched? I mean, latest episode, first as well, but this cons list seems way too strawman. Even the low-hanging fruit isn't here.
Better cons list:
-Freaks out easily
-Naive (Yes, when it is a flaw, it is a flaw, and she has the real version, not the strawman Mary Sue version, though clueless would be a better term.)
-Bad social skills
-Obsessive (Checklists, anyone?)
