Probing the space around him with her magic, Twilight realized with dread that what he said was true: he was totally immune to magic. And unfortunately for her there were no huge rocks anywhere nearby.
Fortunately there were plenty of small rocks, so she telekinetically lifted one up, then launched it at just under the speed of sound towards him, where its entirely mundane and non-magical momentum carried it through his physics bubble, through his torso, out his back, and then lodged itself in a nearby building.
He didn't give her much trouble after that. Though his resistance to telekinesis did make it slightly more difficult to drag him to the hospital.
Come now Twilight, that was a little much, yes? But I suppose it pays to be sure.
Unfortunately, Equestrian medicine is intensely magical in nature, so they were unable to do anything to save him.
Twilight: It's inconclusive, but either I'm a Mary Sue, or this guy's just pathetic. When he's out of the hospital and back for more, I'll collect more data.

There's still solutions like "collapse the bridge or part of a mountain they're standing on," or "trigger an avalanche to fall on top of them," and plenty of other things, if they're foolish enough to walk into a disadvantageous setting.
...also you can possibly wack them using a tree trunk (or branch if you wanna be using something smaller) as a club if your magic is strong enough, or you have that much physical strength, because it would be long enough not to cancel out the part you're gripping (it's said to be like half a foot, the bubble, right?)
