And that this story seemed to be taking the biology seriously was (is?) one of the attractions for me. Well... We have a close example from male humans (among many other species) of reproductive and liquid waste channels being run through the same orifice, and monotremes provide a still-mammalian example of reproductive, liquid waste, and solid waste channels all running through the same orifice. During delivery through the solid-reproductive orifice, the offspring could potentially be protect by the same sort of sac-I-forget-the-name-of-and-don't-presently-have-time-to-look-up as equine foals. Presumably the setup of the uterus is approximately the same for both "male" and "female" configurations, with only the opening changing, though there might be some sort of lack or reduction of auxiliary equipment (not sure just what that'd be, not an expert in the field and, again, currently in a bit of a hurry) contributing to reduced "male" fertility (have to make room for the male equipment, though I suspect some parts may have roles in both). Though pelvis configuration may be a concern. Possibly-- ...Wait, you said there were "'male'" Omegas (Also, why is that capitalized?)? And they also have the extremely high fertility? Shoot, there goes one idea... I guess "females" might still have an advantage in fewer resources spent on male genitalia, but... Argh. Have to admit, my motivation for continuing with the story's dropped heavily. Quite possibly temporary mood effect (and I certainly don't have time for the new chapter right now either way), and I'm interested in other aspects of it (and already invested), but I do hope there's some way to work out the biology aspect (that I'm just not seeing at the moment, because hurry).
(Oh and I should probably still mention that while thinking of the above it also occurred to me that that "mostly" might end up applying to Rainbow and Sunset in the plot, but I've kind of lost the enthusiasm I had for mentioning that when I still thought I was working the system out. Of course, the species might still have different fertility groups within it or something, but I'd expect them to be variants off the "male" model.)

I'd honestly recommend the True Hermaphrodite approach to the rare male Omegas and female Alphas, if they still exist. That keeps the basal characteristics of "Alphas can sire and Omegas can bear" without going into surreally complex biology for the sake of fetishes. Unless that's your thing.
It could link nicely with the interchanging Betas and multi-species origin.

As someone who is a little sick of reading about societal homophobia as a point of drama in romance, this world has a kind of interesting twist to it.
I know I'm supposed to root for them to be together, and I am, but at the same time I'm still unsure about Rainbow Dash's psychological state. She seems happy but can she accept this in a long-term situation? Is she psychologically stable? How is her self-esteem? Would she be able to accept her friends and others finding out the nature of her relationship? These are important questions for any relationship. Whether straight, gay or really gay like this one.
