I'm debating whether I should bring back Pony-Me's old format of writing a substory using chapter names, or if I should port over Splintershard's Major-minor story arc format, with each chapter instead having a short free-verse poetry snippet as a header.
Hm, maybe you should. Nothing wrong with bringing back an old story in all honesty, it might make the fans surprised and super happy. But always remember: Whenever you reboot or make an old chapter to an old, old story, make it like how it used to be and don't make it different.

Ehhhhhhh... honestly, the entire point of me rebooting the story is to make it different. Firstly because I'm patching up some major potholes, and secondly because I want to give the story a well-deserved, fulfilling ending that doesn't just drop things off at a timeskip. Entire character dynamics are also being shifted as well to account for said changes.
The way I see it, the point in rebooting an old story is to make it better, not the same. But, whether or not "better" is how it can be described will always be up to the readers to decide. At its core, I'm rewriting this story for myself. I've never quite liked how the story ended up turning out by its end, partly because it really just sorta... sputtered out.
This question's focused mainly on the chapter titles, anyway. The story itself is based on an original fiction AU of the old story in which most of the plotholes have already been solved.

Oof and yeah your right. It's the same with MLP and TMNT. But, I read the story and all honesty, it was interesting. It's like an Avatar story but instead of the humans going inside the machines, the humans are in them, making them in the world they're "in" and not in our reality.

Ye. One of the biggest things that's gonna change is the removal of the feud between Samantha and Pinkie. That existed solely for the purpose of manufacturing a conflict where there didn't need to be one. In fact, both Lisa and Samantha have had their backstories rewritten from the ground-up already as I type this.

Lisa's has been fleshed out more to give her a better reason for replacing everything she knows and loves with a virtual-reality counterpart. This addition to her backstory also enables the addition of an actual underlying conflict to the story, meaning that there would be a more definitive ending.
This underlying conflict involves a new foil character to Lisa, who exemplifies her worst traits (obsession and power-tripping) and pits them against her.
Samantha no longer joins the simulations in an attempt to erase Pinkie Pie from existence, and instead does so as a sort of way to keep Lisa somewhat grounded still in reality. Additionally, she is no longer trapped in the simulation due to this, as it would be much more logical for there to be an easy logout option. To address Lisa's permanent residence in the simulation, it will instead be noted that she specifically chose to be a permanent resident, and that this option is offered as a rehabilitation option for other users as well. Beyond this option, all users can log on and off at will.
A new, pseudo-main character will also be added as a sort of moral grey-area type of character, representing an in-between figure that stands between Lisa and her foil. This character also shows off what "normal" life looks like at the same time, having at the same time old ties to the simulation's development and history. Her actions can benefit either side of the underlying conflict, whether it be on accident or on purpose.
Those are more or less the biggest changes being made.

Honestly the headers are cool, good for setting the tone and meter of the following story. But there is something clever to be said for a catchy short chapter name too.
Fwiw, I like the former more, but that's just a personal preference as a reader. It's your story - tell it like you want it, I'm sure we'll love it either way.
