I know the story reached 1k upvotes, I know plenty of people like it, but... I'm not content with how it is right now. I wanted to edit it for it to become better, but I'm not sure I can do that without giving myself a nasty headache and a broken story in the process. The rewrite will still follow the same plotline, but it will be much better due to my improved writing skills. What do you people think?
I'd say maybe worry about finishing it first, then focus on rewriting it? It's a good story, and I have to admit it's a bit silly at first, but it seems to be genuinely good the way it's going, and maybe more focus should be put on finishing it.
So same story better writing?

Yep. More meaningful details, better character interactions, better grammar. The story will make much more sense, and thing will be tidy and neat.

Finish it, and then rewrite it later when your done with anything major, maybe try to rewrite every chapter and then delete the old ones, and then publish the new ones?
Whatever you do, do not take down the old story.

I'll see what to do. To be honest, I think rewriting the original story makes more sense so that more people would see the good version when they see an update on the sequel.

Rewriting a story doesn't sound like a bad idea. If you cant continue it now cause your not happy with it's quality go ahead and rewrite it. Slowly replace chapters or full on delete it and replace it, just make sure you know what you wanna do with it and it's what you want to do with it.

I'll be posting the rewrite separately since it will be a rather different story in plenty of ways, and I don't think that the current upvotes and downvotes can accurately be attributed to the rewrite. After all, I will eliminate plenty of reasons why someone would dislike it. It would also change why people liked it. So, personally, I think that a complete rewrite being posted separately makes more sense.
