Chandra also looks pretty damn awesome, but it seems that Lilliana's demon brought youth and beauty is everywhere and in every body type.

It’s a thematic choice, mostly. While Nissa does wear clothes as an elf out of modesty, those standards of modesty don’t exist for ungulates in the world of MLP. Since she’s the “in touch with nature” one, she’d be the one that would forego the artificial constructs of clothing.
