Here's my take on the MLP timeline, or the beginning of it anyway. If I've missed anything confirmed in the show, I'll gladly add it. Do keep in mind the show contradicts itself quite frequently, notably when it comes to Star Swirl and the Princesses. Otherwise, if you have an interesting headcanon, please, do share it.
Before Time:
-Genesis of the Amaranth
-War of Spirits
-Divinity-End
Twilight Era:
-Year 0: The First Kingdom is founded by Amicitia, the Alicorn of Friendship. Her enemies, Ius and Credo hamper her efforts to bring peace to Domus, notably by dividing the races along ideological lines and by creating the diverse “monster” species, respectively.
-Year 113: Ius and Credo declare war on the First Kingdom, Ius as the Highlord of the Alicorns and Credo as the Patriarch of the Draconequii.
-Year 547: After centuries of war that reshaped the lands and brought the ultimate extinction of any divinity the Firstborn had, Amiticia finally manages to end Ius and Credo, but not without dying herself from the wound received in their final confrontation. Having left no heir and without her influence, the First Kingdom shatters, the different races united under its banner seeking to make their own way in the world. Civil war engulfs the world, feeding spirits of cold hatred known as Windigoes
-Year 625: Celestia is born
-Year 626: The Pillars are brought together by Stygian
-Year 628: Luna is born
-Year 631: The Pillars plant the seed that will become the Tree of Harmony
-Year 635: The Three Tribes flee their homeland because of the Long Winter. In their search for a new home, they all independently find the land that will become known as Equestria. Before the war can resume between the Tribes, their leaders discover the Fire of Friendship, banishing the Windigoes and ending the Long Winter. An assembly is formed in order to establish a new nation for the now united Tribes
-Year 636: Star Swirl the Bearded brings forth his wards: two Alicorn fillies, which he claims would be the ideal candidates for the crown of the new pony nation. End of the Era
Sororal Era:
-Year 0: Establishment of the Diarchy of Equestria; The Great Unification
Celestia (11), Luna (9), Star Swirl (70ish, probably), Clover (23), Platinum (17), Hurricane (44), Pansy (19), Smart Cookie (28), Puddinghead (36)
-Year 3: Tirek and his brother Scorpan invade Equestria. Star Swirl befriends Scorpan, leading the latter to tell the princesses about his brother’s plans. The Diarchy deploys its forces, lead by Star Swirl and the then 15 years old Princess Celestia. Tirek is imprisoned in Tartarus for his crimes
-Year 5: The Pillars vanish, the circumstances of their disappearance unknown even to Celestia (16) and Luna (13)
-Year 9: The Draconequs Discord is attracted to the relatively new bastion of Order that is Equestria. The Realm of Equestria is plunged into chaos, alongside the rest of Domus, to a lesser degree. Due to the chaotic nature of this period, all attempts to determine its length have been unsuccessful, thus the count of years skip this period. All that is known is that the Princesses looked rather different afterwards, notably their manes
-Year 10: End of the Reign of Chaos. Several nations are left shattered after these troubling times, including the Crystal Empire, then known as the Crystal Kingdom. Equestria is the sole realm to remain more or less intact, from a geopolitical standpoint, anyway. The Princesses build a new capital in the Everfree Forest, officially to avoid accusation of favoritism, due to the old capital, Canterlot, having been the capital of the short-lived New Unicorn Kingdom
-Year 12: Sombra overthrows Queen Amore of the Crystal Kingdom, announcing his intent to restore and expand the borders of the Kingdom. It is at that time that the Crystal Empire gains its modern name, even though Sombra himself never assumed the title of emperor. Equestria declares war, intent on restoring order in the Empire
-Year 13: After a short but brutal war, the Princesses manage to corner Sombra and in an act of spite Sombra banishes the Empire as he is felled by them. Any effort to help the Crystal Ponies is naturally impaired due to the nature of Sombra’s curse
-Year 118: Princess Luna turns into Nightmare Moon and tries to overthrow her sister, Princess Celestia. End of the Era
Celestial Era:
-Year 0: Celestia becomes sole ruler of Equestria after banishing her fallen sister, Nightmare Moon. Canterlot becomes the capital again
-Year 556: Grover unites the Griffons with the Idol of Boreas and establishes the Griffon Kingdom
-Year 879: King Guto, 14th King of the Griffons, ascend to the throne
-Year 894: Loss of the Idol of Boreas, the Griffon Monarchy is abolished
-Year 961: Fancy Pants is born
-Year 971: Sunset Shimmer is born
-Year 973: Cadance and Big Macintosh are born
-Year 974: Shining Armour (and Solus) is born
-Year 975: Fluttershy, Sunburst and Starlight are born
-Year 976: Rarity, Pinkie Pie and Cheerilee are born
-Year 977: Applejack is born
-Year 978: Zephyr Breeze is born
-Year 980: Twilight Sparkle and Rainbow Dash are born. Cadance becomes a Princess of Equestria
-Year 984: Sunset Shimmer is dismissed as Celestia’s student and goes to the Human World.
-Year 989-990: Scootaloo, Sweetie Belle and Apple Bloom are born
-Year 992: Twilight Sparkle enrols in Celestia’s School for Gifted Unicorn and is accepted as the Princess’ pupil
-Year 1000: Nightmare Moon returns and is purified by the Elements of Harmony. Restoration of the Diarchy. Discord is freed of his imprisonment
-Year 1001: The Changelings invade Canterlot. Sombra and the Crystal Empire return. Twilight Sparkle becomes a Princess of Equestria. Tirek escapes from Tartarus, but is defeated by Twilight Sparkle and her friends. Starlight’s town is found. Sunset Shimmer returns to Equestria and steals the Element of Magic.
-Year 1002: Starlight Glimmer attempt to use a modified time spell to take revenge on Twilight Sparkle. She is redeemed by Twilight. Flurry Heart is born. Ember becomes Dragon Lord. Rainbow Dash becomes a full-fledged Wonderbolt.
-Year 1003: Changeling attempt to invade Equestria, but are stopped by Starlight and her friends. Thorax become the new Alpha Changeling. The Pony of Shadows and the Pillars are freed from Limbo. The Storm King invades Canterlot.
I always felt that each season of the show was a year in it's own right. Everything you put in year 1001 seemed a little much for just twelve months.
Luna is 66 when she turned into Nightmare Moon. Does that feel young to you?

They celebrate the 1111th anniversary of when Celestia first raised the sun. And they put on a play of this event, like in Season 2 Episode 11
