Probably some ponies have to shave their eyebrows, along with other areas.
Twilight and Applejack have been shown to have eyebrows occasionally. They're usually only drawn when useful to show a particular expression. The in-universe explanation I suppose would be that when their eyes are wide open, their eyebrows kind of blend into their eyelids so are not noticeable.
