Both. Chrysalis decides she's in love with Onyx and makes him her king. Changelings integrate into pony society, everyone wins (except Twilight but she still has Flash Sentry as a fall back).
And who says that Onyx can have only one wife. Lots of fics show pony society as having polygamy due to the 5:1 mare to stallion ratio so he could have them both.
Good guys win but don't destroy Chrysalis. Let them become part of Equestria, with Chrysalis as their leader but she has to listen to Celestia and Luna.
