Nonsensical crossover plotlines.

This, all of this. Especially if they make it cannon and not just a joke chapter.
Also harem’s are a bit overdone however I will say a proper herd isn’t as bad where it’s not just all about the guy.
Plot armor and harems, I think.
Another thing, though not a trope, but irks me somewhat, is too many main characters. I like stories focused on a few.

Some properties do blend naturally with MLP (in my opinion); a good example is Thomas and Friends, partly as that show has similar themes and a similar tone to MLP. Others do not work as well, such as Doom (no offense to people who write Doom crossovers).

My two most disliked fanfic tropes (for the MLP fandom at least) are: “Twilight turns evil and fascist for some stupid reason after ascending to the throne” and what I like to call the “whiplash ending”, whereupon you have a darker story that makes it abundantly clear that there’s still hope for a good ending only to completely yank that chain back and give the worst ending possible at the last possible second just because “f*ck you and f*ck these characters, that’s why”. It wastes so much of my time and makes me hate the story and hate the author (not even in a “I hate you, that was good” sort of way but in a “I hate you, why did you do that, that was so poorly done and such a shitty way to end the story, now it’s retroactively ruined the whole thing” sort of way).
I hate those two tropes with a passion.

I completely agree with you right there.
Characters (such as the Mane 6) that do a complete 180 in their character and become so dislikable in an attempt to create an interesting storyline but never once explained why.

A trope I have to hate is needless amounts of angst. Its good when its in moderation and not massive amounts.
Harems are ok as longs theres both not to many members and decent character development. If someones there just to be a walking set of holes im not a fan.
Genderbent protagonists, especially in HiE fics, as in they were one gender before coming to Equestria and become the opposite upon arrival, and have to live with it with no guarantee of becoming their real gender again
