This is a list of the ages of the main characters at the current point in My Little Pony: Nine Elements.
- Twilight Sparkle: 16 years old, 17 as of chapter 13, 18 as of book 2 chapter 10.
- Pinkie Pie: 15 years old, 16 as of chapter 25, 17 as of book 2 chapter 16.
- Applejack: 18 years old, 19 as of chapter 16, 20 as of book 2 chapter 13.
- Rainbow Dash: 17 years old, 18 as of chapter 20, 19 as of book 2 chapter 13.
- Rarity: 16 years old, 17 as of chapter 15, 18 as of book 2 chapter 13.
- Fluttershy: 16 years old, 17 as of chapter 16, 18 as of book 2 chapter 13.
- Spike: 10 pony years old, 11 as of chapter 23, 12 as of book 2 chapter 14.
Ages will be updated each time a character has a birthday. More characters will be added once they reach main character status.

These ages seem strange if you aren't retconning the show, for the following reasons:

I made Applejack the oldest because of her team mom status and made Rainbow the second oldest because she'd need to be at least 18 to be enrolled in what is essentially a military group. As for Fluttershy being younger than Rainbow, but, appearing older, Fluttershy is an early bloomer. I made Pinkie the youngest of the ponies because of her more youthful mentality.

Being 18 isn't necessarily necessary to enroll in a military group. In fact, the National Guard, which the Wonderbolts most closely resemble, only requires 17 even today in the US. Assuming the Wonderbolts use the same, and that she gets in after only a year, that could still work with her being 16. As for AJ, do note that she was forced to take over in regards to her sister due to her dead parents, so it's not all that odd she'd be more of a "team mom" even if not the oldest. Similarly, Pinkie's mindset didn't really change in FiM's epilog, so I don't think it can be used to judge her age; also note that she from the series start has a job baking at SCC and living there, having moved out, which might be possible in Equestria at 15, but seems unlikely (surely she'd still get money from her parents after moving out until she's older and thus wouldn't need to live at her workplace).
It is true Fluttershy doesn't need to be the oldest, but appearing older than someone 2 years older than her, someone 1 year older than her, and two people her age is simply unilkely, compared to if she was within a year of being the oldest of the bunch.
Liking your story so far. Nice seeing you nailed down ages for the main 7 with the ponies being teens. Are their human counterparts a bit different in age with all being the same age, since they are in the same grade?
So how old are Starlight, Sunset, Trixie, and the CMC?

Well, check chapter 17 for the CMC ages by that point. Sunset’s two years older than Twilight, Starlight’s around Pinkie’s age, and Trixie’s around Twilight’s age.

True given with Forgotten Friendship is at the end of a school year, then summer in Rollercoaster of Friendship, spring break in Spring Breakdown, and Christmas in Holidays Unwrapped does imply 3 school years passed with tenth grade being when the first movie to Forgotten Friendship happens placing 15-16 as their start ages.
And with Sunset's three formal pictures, either we can assume all are Fall Formal with her being in the human world for 3 years before the first movie or 1 or 2 being Fall Formal and 1 or 2 are Spring Fling. Either way, Sunset definitely would've been in Canterlot High before grade 9. I'd say Canterlot High may be a grades 6-12 school, which isn't uncommon in real life and does explain the human CMC attending as well (they look a bit young to be 14-15) since they may be in grade 6 when the first film occurs as 11-12 year olds.
Curious how Sunset even enrolled in Canterlot High if she is 18 from the start, let alone in the same grade as the human mane 6.

Fair, plus her going back to Equestria in season four onward does make the idea she's a senior held back a few years plausible here since she isn't there for three school years post redemption.
So, age order for the Mane Nine with their season 1 era ages is:

So I know the CMC's ages have been addressed in chapter 17, so how old are the other family members that have appeared so far like Shining Armor, Big Mac, Granny Smith, Cloudy Quartz, Igneous Rock, Maud Pie, Limestone Pie, Marble Pie, Granny Pie, and Cloud Wisp (Fluttershy's dad)?

Big Mac and Shining Armor are in their 20’s, Granny Smith’s in her 50’s-60’s, Pinkie’s parents are in their 30’s-40’s, Limestone’s Applejack’s age, Maud’s Rainbow’s age, Marble’s younger than Pinkie by a few minutes, Granny Pie’s in her 60’s, and Cloud Wisp is in his 30’s.
Of course, this DOES need to be updated a bit; as of Book 2 Chapter 10, Twilight is now 18.

I'm pretty sure Pinkie's birthday is sometime in June (but before the Summer Sun Celebration) and I think "Baby Cakes" was mid-June at the earliest.

Yeah. Of course, none of the main group are going to have birthdays in Book 3 because that's only going to take up a few months at the most.
Well, with the possible exception of Twilight herself (who has a December birthday), but even that's not going to be until the season 3 finale.
