TL;WR : I actually like Equestria's new system.
Twilight's new system is not all that crazy. It might seem insane, at first, thanks to the clear allusions to the French Revolution, but aesthetics aside it seems to be more like the beginnings of a bicameral system, one similar to what, say, the United Kingdom had before the House of Commons attained supremacy, than anything else.
The most important distinction is that by replacing the Church with the Crown, this new system effectively sets up Twilight as an arbiter that mediates between the nobles and the people and has the final say on everything (which is the sort of role Twilight was born to play), rather than being another interested party like the Church was in France. As such, Starlight is just straight up wrong. Like, sure, Twilight may side with the nobility against the people, but that's what happens in the status quo, the noteworthy change here is that under the new structure she might side with the people against the nobility.
Another very interesting benefit the new system has is that it creates an official channel through which people might air their grievances and make them known to the Crown. That's relevant because it seems as if Twilight, although capable in an abstract sense, is generally naive and is easily influenced by those she knows. Kind of a benevolent ruler that is led astray by her nefarious court (the nobles), self-interested close circle (Rarity here), and misguided ministers (Gallus). As such, forcing her to interact with outsiders, with people elected from all around the country that have radically different perspectives and concerns, and that probably have a lot of ideas about how to reform the country, is just a very good idea.
Probably the biggest concern is that the system is corrupted, as Leona says. That Twilight replaces her current Court filled with scheming nobles, with a newer one filled with the conniving ultra-wealthy. But that's were the bicameral nature of the system comes to the rescue. Even if the ultra-wealthy somehow buy off the Third Estate, they would still need to convince either Twilight herself (who can hardly be bought) or the already well-off nobles (who probably despise them as upstarts) to do anything, which should temper their worst impulses, at least institutionally.
(There is still a chance that the ultra-wealthy, or the Third State in general, answer with outrage when the other two states block any of their proposals, and that that escalates into a revolutionary crescendo that eventually culminates with an Equestrian Napoleon, as Leona hopes)
The best government systems are concocted while drunk. And hey, things eventually worked out for the French... At some point.
