Yes, he is powerful, and nano-tech allows him to replicate some things on the fly but… that’s it.

1. Hmm he has regenerated practically EVERYTHING he got thrown at him. Including something that appeared on par of a nuclear explosion and decapitation. He is higher than Wolverine level and means virtually immortal...
2. Hm not really... with what you have shown him capable of doing, and what is implied with his history, a thing like a mine collapse should NOT stop him. [as it WOULD have stopped him on earth. He was this one man army that was changing the tides of the war... EVERYONE going against him would try anything to stop him and burying him would be quite at the top of the list.] That it would be inconvenient for sure... but with transmutation and ultra high power plasma beams installed? He WOULD be able to dig himself out.
He is never in any credible situation that would be critically dangerous to him... Even stranding him on the moon is just a little inconvenient, he builds up a nice cozy living space and a FRIGGING teleporter in three months... He has ALL the solutions right there on hand.
On the not loved...
The thing is... We have only Celestia doing "bad things" to him... That are justified a LOT. Putting him somewhere where he is not a danger to people when he explodes is just sensible... the ONLY stupid thing is NOT getting a communication system in place... And that is more on him than on her as HE has the technology to build that.
All the other are NOT arguing anything just supporting him right away just because...
It's a bit meh...
The point on Twilight asking him for help because he is her last hope otherwise she is stuck on the moon really doesn't get out... She WENT to the moon specifically to get his help. She DOES have a lot of trust in the fact that he would get her out of the sticky situation.
Then again there is the really high breach of suspension of disbelief caused by the "Here it is the convenient solution out of the nanotech hat!" It really elicit a "Ah He also has THAT covered? What about a nice warm coffee and a slice of ham then? " reaction.

I don't know if you are in RPGs but one good thing is getting your character as a PG and then see what can be thought off to get out of the various sticky situations.
If you get the kind of power the captain has in the hand of ANY seasoned roleplayer you get a campaign destroyer in less than ten minutes.
I'm really thinking of what could be used to keep him at bay... but... he got out of LAVA for fu*c sake... probably dropping him into the sun would work. Also getting him into space... but even then on long term he could probably scrounge up enough material to make up a thruster or a teleporter...

You know, when I created that guy I have established a certain ‘lore’ so to speak and thought about all the things you mentioned. This will get a bit long but bear with me, please.
This guy and his abilities, were inspired by a mix of a few dozen different characters (Prophet from the Crysis Series, Guyver, The Borg and Data from StarTrek, Rex Power Colt from Blood Dragon just to name a few), plus ideas that are all explainable by some sci-fi science (or rather, pseudo-science).
Basically, his power and abilities come from three places:
Nano-tech:
The most important one. When he got ‘enhanced’ they injected him with high-tech nano-probes/nanites (robots, small enough to enter human cells) that are the most versatile little bastards around. They can for example:
The armor:
Second biggest asset. Made from hyper-flex, nano-polymer (aka mumble-jumble techno-bubble material that I made up ), it can take quite a beating, is adaptable, grants him part of his super-strength, and can regenerate on the fly (via nano-probes). It can also temporarily go into ‘armor mode’ sacrificing speed and power, for even more damage resilience (like Nano-suit in the Crysis). It is powered by the same nano-probes that float in James’s body. It also has integrated weaponry for ranged (Particle Canon) and close combat (blades, others), as well as a standard array of support systems (vision, hearing, combat analysis – your standard sci-fi pack).
All that said, it is FAR from indestructible. A few dozen (or hundred, if in ‘armor mode’) 50cal bullets and it will start to fail. And yes, the nano-polymer ‘melting point’ is high, but it is reachable (somewhere between 1800-2500 C).
The body:
His final asset is his body which they also enhanced, by increasing the strength of his muscles, bones and cardiovascular system, alongside vision, hearing, stamina, and speed. Some things were ripped out, others were upgraded, and some new systems were installed. Last but not least, they put APE in there to act as a primary interface coordinating everything between the host, armor, and nano-tech, as well as providing analytical support.
Still with me ? Now keeping all the above in mind, allow me to answer all points:
Hmm, I don’t really know Wolverine all that much (only seen one movie), but with James, nano-probes are a key to everything.
So, he didn’t exactly ‘survived’ decapitation – his head/body was just rebuilt. And as for the quantum chamber… Well, it didn’t work the way he thought it would. At some point, before it exploded, it ripped a tear through time-space/quantum-reality/something and sent him to Equestria. All the damage he suffered were from his time inside the chamber, not the explosion (a plot device? No denying there. Poorly executed? Maybe… then again, any plot device that gets human to Equestria Equestria is more or less, guilty of that ).
Um, you got the wrong impression here. Yes, he was changing the tide of war, but not because UNDF put him on the front line (if there even was such a thing, my image of UNDF was that they mostly worked by sabotaging all sides of the conflict). Instead, he allowed them to take on priority targets.
You want to sink a carrier, blow up ammo storage, and other things like that – James + stealth is a perfect tool. You want to destroy Norad? Good luck, even if you can somehow get your saboteurs inside, it would be a suicide mission at best and at 99.9% it would fail. But… get him and his squad inside, and you get something like this:
Minus the lightsaber, and plus a hell of a lot of cheesy one-liners
That doesn’t mean, you can put him in front of 20 M1A1s or AH-64s and expect him to win. It would end up with:
In short, he is more like a (heavily) enhanced version of Prophet from the Crysis, than Superman.
Get him inside the mine, at the very bottom (~1000m below ground level) and then blow it up - not the entrance, entire mine, level by level. In the end, he will be 1000 meters below the ground, covered from head to toe with tons of rock and sand. If he remains conscious (which is a BIG if, with so much pressure, his armor will give-in and he would be crushed), he won’t be able to move a finger. Even if his cannon would remain intact (which is again, a BIG if) it would be extremely difficult to dig himself out, on his own. What would probably happen is that after armor failure, he would die, and nano-tech would wait with repairs until someone would dig him up.
Also, the particle cannon in my ‘canon’ is not extremely powerful – its real power lies in versatility and the fact that it runs on energy and therefore can regenerate ammo, on the fly.
That depends on what you mean be dangerous. Was he in danger of dying (for good)? Only at the end when he was serving as a lightning rod. BUT, he was in danger of being defeated more than once: when Hurk almost smashed his head, when he and Celestia were nearly overpowered by the unicorns and when Shadowdancer decided to use him like a hammer.
He was pretty much done for back then – unable to move or fight. If it weren’t for Twilight, Shadowdancer would probably cut off his head in the end and repeat that every time he was about to complete the regeneration. That seems pretty dangerous (or rather crappy) position to be in if you ask me
On the one hand, it did make sense from her POV, on the other… She was able to help him once, and with her powers, it is safe to assume she could do it again if needed (as Shadowdancer noted). Also, later, she did want to keep him there indefinitely (that little flashback was real). However, on Celestia’s defense, that decision was made when she was under extreme pressure to find out why magic was failing, and she still thought he was somehow connected.
Um, after the whole fight in Canterlot, somehow I doubt Celestia would let him stay to build a communication array. Besides, a prison with a radio is still a prison.
That’s partially true. With her wing injured, and magic fading it was the only escape route she had at the time. Quoting the story:
She really didn’t plan on this, she had maybe 30 seconds to decide between getting captured, or escaping, and hoping that James will be willing (and able) to help.
Hmm, does it really feel like that? I know nano-tech is a major plot device in the entire story, but then again, most sci-fi flicks, use some kind of super technology like that. What would you change to make it more believable?

Blaming him for a crime with little evidence was bad. Her proof was energy was nearly identical that isn't enough proof in my book.

You know, I really wish Authors would hold characters responsible to their bad behavior. This sites full of stories where some poor bastard is brutalized mercilessly, only to turn around like a kicked puppy and forgive instantly.
It's really disturbing how normal the people here think that behavior is.
This guy, in this story, at least has some common sense.

To be fair, it heavily depends on a person's character traits IRL. I know a few people in my family that tend to hold grudges for eternity, even for minor things. But I also know a few others who forgive even heavy stuff quickly if someone was in the wrong and make a sincere apology. Most folks seem to aim somewhere in the middle.
In any case, if you like James' reaction here, you'll love his reaction in the rewrite (if I ever complete the damn thing... ). The plan is 'no more mister nice guy,' and no more 'just say a word and all is forgiven' but a much more realistic and emotional reaction.
I just wish I had my writing mojo back to get back to the story...
