The ability to un-contagious the ponies is a key strategic element to eventually reaching peace. So yay: it worked! Though so far it seems William will have to work hard on a case by case basis to settle each pony he wants to be able to interact freely with humans.. that's definitely got some scaling issues.
And they'll have to see if newly born ponies are catchy. Because the herds are not exactly going to be short of foals in the years to come.
6048080 I imagine the ability to cause a noncontagious state in the already infected would put a large number of fears to rest, but it would also embolden the governments to send in soldiers to cull the herds if they knew/know their soldiers wouldn't/won't be infected. We know that the ponies main source of stopping soldiers before was infection rather than death, because pony types aren't well built for the killing compared to their still human kin.
this chapter introduces some rather good ideas for the future of the pony's and humans can they live to gather in peace?
only time will tell.

That detail is variable from pony to pony. Human bodies aren't great for killing, per se, it's mostly equipment that makes the difference in ability, but will is the biggest factor by far. The changelings, so far, seem to be the only ponies even open to the notion of killing humans and even they would rather convert them to drones. If the ponies were inclined to violence they have powerful bucks, some massive/powerful behemoths, burrowers, fliers (that can possibly learn to drop lightning bolts, along with subtler weather manipulations for tactical advantages), and the potential to use TK to deadly effect (such as quietly pulling a pin off a grenade in someone's belt, from hiding).
But bringing all of that to bear in a fight (rather than a conversion raid) would be a huge change in behavior for the ponies.
Of course they could go for an intermediate route, having a non-contagious diplomatic-corps and a highly contagious 'military' that keeps out of contact with the humans unless they need to be called in to 'fight'. Especially given the current bottleneck in making ponies noncontagious.

I should have figured Liz was a 'duchess', considering she claimed to be able to control a few of the others, with the way she described things. Interesting that the pods actually do conversions into more Changeling types. That's... fairly useful actually, seeing as the Changeling types are the only ones who can freely use human equipment.
Still, it's obvious that Liz won't be forced to do anything she doesn't want to do, she likes being in control of a herd, she likes keeping information to herself. She likes making her herd/hive grow. Though if she can make it grow the old fashioned way with some 'royal input' is a question, since Changelings have often been depicted as having quick growth. No evidence of a hive mind, but that means little considering that Will supposedly has access to a limited 'herdmind' already.
The implications that The Gift's infectious spread can actually be halted is fascinating.
6048224 You may have noticed that not all the changelings have the same amount of control. Like any other herd, some rise farther from feral'ness than others.
Burn out the transmutation and it can't spread. Good to know, especially since plan B (try to reshape every member of the hive to a more peaceful biology) almost certainly wasn't going to work. Of course, Will still needs to tweak the hive enough to exhaust any lingering mutative potential, but now he can just do custom work for them instead of trying to reshape them according to his own ethical sensibilities.

That's an interesting idea. So the infection would essentially be kept in reserve as a sort of nuclear deterrent. Clever.

In practice it's more on par with guns, or rather swords (short range, no effective ammo limit). Capable of 'killing' enemies one by one if used. The big difference, of course, being that they can't be 'sheathed' temporarily.
But if they give up the contagion completely, then their only means to fight back against the humans would be outright violence, which as Dravkwn pointed out the ponies are not well suited mentally to dishing out. (though, even without the contagion, the changelings could plausibly function as the pony's army, with a mix of scavenged human gear and nasty advantages in terms of guerrilla warfare.)
Can't Will/Cindy just sense the Gift or lack thereof?
It occurs to me to ask, why can't the void changelings just gather love from other void ponies? If they can only gather it from humans, isn't that proof enough there needs to be a coexistence strategy?
I think the answer is that Liz wants to grow her hive, no matter the cost. She is hardly harmonious like Cindy claims all ponies are. Perhaps like Crystal's former lack of sex drive, Liz is incomplete in that way, and can be fixed and made whole.
On a side note. I imagine Will and Cindy could spread the Gift without needing any contact whatsoever, through just their magic aura, if they wanted.
