Oh god. Pinkie being help by all the pass victim and culprets is really a touching moment. So next is the end and I hope that maybe Pinkie might be able to gain her happiness once more. She really needs a happy ending after all this shit that is happen to her.
Okay, part of me wants to finger one of the statues as the culprit. I think that either one or all of them are responsible for this situation, with perhaps Discord and Luna being coerced into cooperating. Of course, mine is a crack-like theory that this is all one big illusion or prolonged dream (Nightmare?) designed to help those most effected by the first game come to some sort of closure. Then again, the presence of dead acting as if they are still trapped in some sort of purgatory could suggest this, but it could simply be that Canterlot being removed from time and space is allowing the dead to interact with Pinkie in some manner. So, maybe all the victims of the game are being kept prisoner by Sombra's horn and this is also an attempt to free them on the part of the Princesses and Discord
Of course, this theory must take into account why each pony is there. Cheese Sandwhich could be there to act as a reminder of the joyful outlook Pinkie had lost. Chrysalis obviously was a monkey wrench in the plans by taking Fluer's place. Derpy may have been involved simply because she was necessary to deliver the message. Wonderbolts get included due to their inclusion with Soarin. And . . . I don't know.
Crack therories aside, I think it's ultimately Twilight in some way, her spirit or magic imprinted onto Sombra's horn. That thing was hooked up to the entire spatial displacement, so if she were in an incorporeal form of magic itself, it makes sense she could trigger mechanism she wanted to or create any illusion at will. Hence, the reason they never found the mastermind, is that she was akin to an omnipresent god in this situation--she was everywehre! Plust, earlier, she referenced a comment about their being sixteen seats, something only someone in the first Mutual Killing Game or Twilight herself would know. Either that, or Twixie dabbling in arcane matters better left alone, got herself possessed by Twilight's ghost/residue magic/insanity-imprint

Incoming wall of text of my logic and theory on the whole thing! :v
Note: I'm too lazy ATM to do a double check on spelling and grammar, so some writing may be a bit sloppy.
This might be a bit long running, as I will attempt to make a chain of logic out of it all as I go, rather than simply presenting a theory.
The first, and probably easiest question to solve for, is why this game is in progress, obviously there has to be a motive for it. The goal is neither Equestria, nor the princesses, so that narrows it down a bit. The goal is obviously someone or something within the game, else there would be no point. The princess and discord is a quite giving clue though, as mentioned in the story, it makes little to no sense in keeping them alive or having them as hostages, with the way the game is structured there would be killings regardless of if they were there; since, as noted, Twilights profiling work was used. Not dealing with them would be a risk to the game itself, especially since the machines were located in Canterlot and would be hard to move!
So, the logical conclusion is that whoever is in charge of the game does, in fact, want to keep the princesses alive.
I'm also going to draw the conclusion that Trixie is the 16th pony, since she was at the gala and it would be logical to have her in the game, if only for being a part of the last game. She can, however, be ruled out as being the mastermind, since as noted in the fic, the mastermind has to be someone who could have moved around. But it's also interesting to note that Trixie is the only one out of the cast that can manipulate shadow magic, and to that extension, Sombra's horn. From that I can draw the conclusion that Trixie is probably being held captive, maybe in the area Pinkie woke up in, or, possibly, in the room with the horn itself. The light the window gave might have been a powerful sealing spell to keep her there, and if so, the most likely insane Trixie was the one who knocked Pinkie out cold before smashing the room and escaping. Since it seems unlikely that the mastermind would be the one to end the game in this way, however, it might also have been Octavia who knocked her out. (I'll be getting to that.)
One could also draw the conclusion that the goal of the game has to be related to Pinkie Pie, or, to provide a more temporary body for Despair. Though, the latter seems unlikely considering the ponies dumped into the game. Octavia seems to be the most obvious one, blaming Pinkie for Vinyls death. (Since it can safely be assumed they at least knew each other based on fandom/fandumb/fanon. :P ) However, it does not add up, of Octavia's goal was revenge the whole scheme seems very contrived, she would have instead put someone in the game who'd either go after Pinkie or Pinkie's friends in order to cause her hurt, however, that was not really the case since Twilight's profiling was used. Her actions also speaks against it, if she really was the mastermind then she has been way too obvious and grabbed way too much attention to herself based on what she has done.
The lack of profiling paper for her is suspicious, but for the wrong reasons. Twilight profiled everyone who seemed to related to Pinkie or could somehow have interacted with her in order to great as good game dynamic as possible. If so, the fact that Octavia was not profiled seems out of the way since Pinkie smashed her gala performance a few(?) years before the first game. She was most likely not chosen based on the fact that having both her and Vinyl in the same game would counter-act Twilights plan somewhat. However, since the papers are missing, that points toward planted evidence in order to draw suspicion to Octavia.
That is not to say that Octavia has not been suspicious, she certainly have, however, it seems rational that Octavia would have gone a bit off the far end after Vinyl died, and she probably dug into it quite far. And with far more success than Shining Armour did. Octavia obviously knew about the first game, otherwise she'd not interact the way around Pinkie that she does, however, it's also painingly obvious that she does so for the first time. (Which might go a bit towards ruling out any Despair influence...) It does, however, seem likely that she did predict this game starting at the gala. It does not seem out of the way that she'd be well around with information in Canterlot if she was off the far end, and if so, she could probably draw the conclusion that something was going to happen based on the fact that Trixie was hired as a performer and was going to be there. Which is information she naturally would have had considering her position. As such, she probably planned for the worst and came up with some form of "secret weapon" to use in worst case scenarios. (She probably hide it somewhere in the castle before the night of the gala.) I'm drawing this based on how she acted in the last chapter.
However, if we rule out both Octavia and Trixie, we don't have anyone with a motive left... or do we?
There is Rarity, Fluttershy as well as Celestia, Luna, and Discord left.
Discord can be disregarded right away, as killing is not his style, he even mentioned this in the very fic that he preferred it if everyone lived forever. It seems unlikely that Luna would do it, she neither have any motive nor any actual build up within the fic. One could perhaps make the argument that the castle of nightmares could point towards her, however, that makes little sense, since it has already been established that the mastermind has no control over that aspect, which is something Luna would have had. Celestia has no motive either, she is already a mess after what happened with Twilight, and furthermore, her relation to Fluer. She could possibly have done it under the influence of the horn, however, she is the one who knows the risks of it the best so it seems unlikely.
Ruling out the statues that are left, and I assume those that are marked dead in the character list are actually dead. Though, I suppose those "executed" in the trail could actually be alive if those video feeds were generated by nightmareish stuff rather than the actual real thing happening.
That leaves us with Rarity and Fluttershy, which coincidentally are the only two possible killers for this case aside from Trixie. Octavia could impossibly have pulled of a clean wound, however, a unicorn using magic could probably jab it in easily, or a pegasus attacking from the air without any sound until it's too later. That is, of course, assuming that those portions of the evidence are not faked.
None-the-less, Rarity or Fluttershy are the only ones left, and while we could disregard them both for being friends with Pinkie, however, digging a bit deeper might be needed.
First though, I had actually assumed that Maud might have been the mastermind, both in order to even the grounds again with her sister as well as trying to get her more alive again. However, I'm going to stick with the provided info that she is actually dead, otherwise this might be a bloody pain. (Though, it does seem plausible that she'd know about the mirror pond, just like Pinkie. (Heck, super conspiracy level: Maybe the whole game is filled with mirror pond clones aside from Pinkie, and it was all a set-up in order to provide therapy for Pinkie Pie! ))
Anyhow, Rarity is simple, she seems to have followed character for the entirety of the fic, I really don't have anything on her at all. She lives with spike, so one could make some form of argumentation from that angle, however, neither she nor Spike have been very prevalent in the narrative, so it seems unlikely.
So, that's right, you guessed it, I'd make the argument that Fluttershy is the mastermind! She'd seem like the one you'd disregard the first, and she seems to have followed character, so everything adds up, right? No, not really. I'll admit, I don't have much on her, however, I do have some things that points towards her. I'd probably have more info to go on if I had actually solved the current case, which is something I have not done yet, nonetheless, here is what I have:
First of all, compared to Rarity she actually have an avenue towards Sombra's horn. It seems unlikely that Celesia would either want to keep the horn in the land of the living nor be willing to have someone look into it... unless it was someone she knew could not be influenced by it! Cue Discord, who'd actually have his own agenda towards doing so as displayed in the flashback. From the information provided there it seems that Discord considers his ties to his body to be a limitation and a curse he can't undo. It even seemed as if he wanted Twilight to look into a solution towards "fixing" that. However, with Twilight dead, it'd probably not be a far stretch to assume he'd take matters into his own hands, with or without Celestia's blessing.
That's where Fluttershy comes in, her ties with Discord. It'd probably not be too hard for her to be able to somehow access the horn should she have the want to, either by sweet talking Discord or tricking Celestia she was getting it for Discord or something.
The next thing is that Fluttershy has been acting weird in many cases, it has been small things most of the times, however, one of the biggest things is the case with Soaring and Shining Armour. Fluttershy was sleeping in Pinkies room, yet was gone when Pinkie got up and left the room to look for her, yet she claimed Pinkie was the one gone when she woke up. This added a bit of twist to that case, however, the whole thing does not really make any sense beside that. Why would Fluttershy need to sleep in someone else's room? And why Pinkies room, logically she would probably go to either Rainbow Dash or Rarity instead, no? However, it was vitally important to get Pinkie out of bed that night for the mastermind, since a killing was happening. And if so, Fluttershy acted as bait herself to get Pinkie out.
Pinkie also don't know the content of Fluttershy's letters (from after she moved back to the farm.) which might contain some sort of clue into her motives...
I could also see the whole game as some sort of twisted way to look after Pinkie Pie, after all, this sort of thing is her element (pun not intended) now. Which would make more sense for Fluttershy to pull rather than Rarity.
Of course, I could be wrong, and it's Octavia all along, however, if so I think it's way too obvious and a bit boring. :V

As far as the murder goes, I'm deducing that Maud is the one who raided Pinkie Pie's room for her stuff, it's what makes the most sense to me. (Since she was getting sick of Pinkie putting herself in harms way and trying to do everything herself!) Other than that I don't have anything on it. Obviously she was killed since she was trying to get into the hidden courtyard, the blood trail is probably fake, the real murder scene is within the hidden courtyard.

Octavia is the Mastermind, all that remains to be seen is whether it's actually Octavia, or whether it's someone pretending to be Octavia.
