It is an intriguing idea to see the birth of SCP in such a light. I admit I would like to see a dossier of the dice, but I suppose the CMCs are a little too young to be able to do such a thing. Scootaloo the field agent, Sweetie Belle the Administrator, and Applebloom the researcher in charge of containment. I could see it if they grew up another decade.
Alright, I've given this some more thought and here are some things to consider.
First you will need to be careful with the balance of power. The SCP's need to be dangerous enough so the CMC will see the need to lock them up but they still need to be able to be contained by them.
One possibility in that regards is one of the possible SCP-001's. The Foundation itself. I don't know how well that would work in practice but it would be a possibility, to have some agents appear that see the CMC as leaders for their containment cutie marks.
Lastly, what would an SCP be in a magical world? I think you already have a good idea, since Twilight was not able to detect anything abnormal in the dice. Having such potentially dangerous effects without magic, could be a good staple of what makes an SCP an SCP in Equestria. Where magic is commonplace, something that has strange powers despite the absence of it would be very abnormal.
