Maybe Smoulder is Scoots draconic older sister and Scoots has no idea of her draconian origins. Probably a memory block of some kind. OR, the less fun answer is maybe it's just a coincidence in color schemes or something!

Conspiracy Time! So the reason Scootaloo has such trouble with flight is that the draconic flight magic won’t grow in until she’s Spike’s age. The wings by themselves won’t cut it.
As for why her family put her in hiding as a Pegasus, I blame politics somehow.
