Let Nightmare live separate from Luna. Based on, and i know it's sketchy, the fact that the Elements re-grew Rarity' tail when used that first time, it hints they might be able to restore others as well as purge/trap their targets. That said, I'm thinking Luna AND Nightmare would still have their horns, but both their respective power would both be depleted, AND they'd both need to re-train how to use magic now that they are separate beings again. Also having Nightmare in her own body open up more opportunities, both as a redemption story or a re-occurring villain. Either way...
