Most authors do one of two things with Omakes. The first is to create extra scenes that take place within the universe of the story, but aren't actually canon to the story, or just a source of humor to wind down from a grimdark chapter. I'm going for both by making extras that aren't actually canon to the story.
In other words, Rainbow Dash's Hero Soul IS NOT confirmed. Those are just some extras I intend to write on a slow day.
Wait who are Natsu Dragneel and Gray Fullbuster and where are they from. I was thinking that Rainbow Dash was getting Sonic for a bit there.

3759920 An Omake is a scene or side story that has no impact on the story whatsoever. They can be anything, but most author's use them as little "What If" scenarios.
As for Natsu and Gray... look up Fairy Tail. The writer of One Piece made this as well, so expect Awesome with a side of Epic.

Judging by the SatAM at the end of Sonic the Hedgehog, I'm guessing you're going with a character from the early-90s animated ABC Sonic series. While I have my suspicions (both on the character AND on which pony will get the soul) I will keep quiet about them here both to minimize spoilers AND to minimize embarrassment in the event that I prove to be wrong.
I also have my suspicions concerning the Marvel character, though NOT on which pony gets the soul. Again, though, I'll keep quiet concerning my suspicions for the time being.

Big Mac as Mario (Super Mario Brothers gaming franchise; with the ability to mentally access any of his classic power-ups [albeit ONLY ONE AT A TIME])
Doctor Whooves as Donatello (Teenage Mutant Ninja Turtles; 2003 animated version)
Apple Bloom as Luke Skywalker (Star Wars franchise)

I have some more suggestions for heroes.
Phoenix Wright- His dedication to ensuring that justice be served and the innocent protected means that Phoenix certainly deserves to be recognized by the afterlife as a hero soul, plus his life would make for an interesting set of memories for whatever pony inherited them. Not really sure who would be a good fit though.
James Bond- The womanizing agent with a licence to kill would make for such an interesting culture shock when thrown into Equestria. Anypony would be great for this, but I'm mostly enamored by hilarious it would be for him to be remade into somepony like Rarity.
Elizabeth of Bioshock Infinite- I was originally going to say Booker, but then i figured the memories of a formally omniscient freak of Quantum physics would be much more interesting.
Avatar Korra- The Avatar is no stranger to re-incarnation, so perhaps being born into a different world isn't much of a stretch beyond that. And while most Avatars have access to the knowledge of all their past lives, Korra lost her connection to those past selves so it would makes sense for a new Pony avatar to have only her memories, and perhaps also not have the filter on past memories that the other Avatars did.
3761016 Actually, Hiro Mashima, Fairy Tail's author, made multiple mangas, but not One Piece, who is Eichiro Oda's creation.
The most well known mangas frome Mashima are Fairy Tail, and his previous serie Rave. And fun fact, Rave's Hero, Haru means Spring, while Fairy Tail's Hero, Natsu means Summer ! Yeah, sorry, i had to put my useless knowledge somewere.

I am having trouble finding it in the comments, but what are the souls names are you using? I mean like the Soul of Hope and the Soul of Determination. I think there was the Soul of Freedom, but the rest are escaping me.

I don't know why but I could picture Rarity having a hero soul of a real manly character like Hellboy or Wreck-it Ralph. It would be funny to see Rarity go into a brake down with a personality that seems to clash with her own.
Rainbow Dash is a hard one as there are characters that fit her personality but might be to obvious like Sonic the hedgehog, The Flash (Can't be him as DC is already taken) or Johnny Storm (Also can't be him as Marvel is taken). She could also have an intellenge t hero just to stick it to her for making fun of eggheads like Hiro Hamada (Big Hero 6), Tails (Sonic the Hedgehog) or Gwen Tennyson (Ben 10)
Eh, I just want to point out that your list of confirmed universes is lacking DC.
The bearer of the Joker's soul? Good question. Discord is out because:
1. It would be TOO obvious.
2. Some of the Joker's shenanigans would leave Discord pretty sickened (keep in mind, Discord is closer in personality to Mxyzptlk than to Joker [albeit smart enough to NOT play by a "vanishing for 90 days if you get him to say his name backwards" rule]). After all, despite his rather sick sense of humor, Discord is NOT a murderer (if only because he actually grasps the concept that going around killing his targets would eventually leave him with nobody to mess with).
and 3. Joker's cunning and ruthlessness mixed with Discord's powers would leave Joker pretty near invincible.

The Flim Flam Brothers are also out because:
1. There's two of them and it would be too hard to decide which one got the soul.
2. Despite their sometimes comedic flare, the Flim Flams are con artists, not murderers.

I would prefer that it would be an OC. The wierd part about the Joker is he was a nobody before he became well the Joker. I feel that it would keep with his multiple choice past if we never know who he was before he awakens.

4201975 Yoruichi isn't a magical girl, though I'll grant that what they do in Bleach toes the line, especially if someone got creative with Bankai.
I would highly recommend Magical Girl Lyrical Nanoha if you like magical girl type shows. It has a neat magical system, the transformations themselves are well done, and the main character's style of Befriending usually involves attacks that Discord would probably hesitate to try tanking.

How has no one guessed Rainbow is Sonic yet? The two of them act similar yes, but they have extremely different reasons. Rainbows' just slightly arrogant, where as Sonic developed his personality as a coping mechanism for the world he lived in.
Also, does anyone else wish that AJ was Indiana Jones. It's just the whole hat thing that makes me want to see it happen, I can just see her awakening when a bad guy is attacking after picking up a whip.
