After a day and a half, controversial story is still controversial! 
Picture unrelated. Maybe.
I haven't changed the actual story, but I have fixed three things:
0) Dark tag added. It's clear that there are a significant number of ponies who do not find it dark; but among those who do find it dark, many of them find it very dark. The warning is appropriate. I added some text to the description to explain my decision.
1) I've removed the author comments, and instead injected some of that information into the end of Twilight Sparkle's letter.
2) Ameles Elxi ended up being very hard to Google search for, so I replaced it with a variant Google translate will auto-recognize.
You may now resume seething with rage. 
I don't get people's beef with the author comments. I mean, yeah, I get it, but I seriously disagree with them.
Either way, hopefully the changes calm the ire of a few people. ^.^

Well, in this case I kinda agree, I think. I'd rather write the story so most ponies can figure it out than need to explain it to ponies at the end.
