Commander Sev is the religious leader of a group of fanatics (PLA) numbering up to ten thousand strong.
He has several incredibly powerful Pokemon under his belt and he himself is a formidable fighter.
Now with Zebrica at his side, does the rest of the world have something to worry about?

Not directly, no. He "knows" his only real threat is humans. Equus has no humans, ergo Equus is no threat, and therefore Not His Problem.
Indirectly, however, anyone with his megalomania and a nation's resources could cause quite a lot of havoc.
Especially if he gets it in his head to build some sort of Dimensional Rift Inducer to strike at the humans back home/rescue PLA members who were left behind. That would probably level several city blocks at least when (not if) it blows up.
Not to mention the prospect of him going after the former-humans Arceus brought with them. That could get... rather bloody.
Nope. That isn't saying that he is dangerous, what with his Command Staff and his own Meglomania. His whole crusade was fighting against evil human tyranny and once Arecerus makes himself known, he will have two paths to take.
One, he has an identity crisis, unsure of what to with his life and his army as it scatters to enjoy the human-free world.
Two, his explanation, " the humans have forced our god to say false words, it is up to I-we his chosen warriors to free him from his shackles to our human overlords!"
He is just like the Shredder from the 1980s ninja turtles. A threat? Could be, but most of the time he is alright on his own.
Mmmmh... Well, it does kind of depend on who he would be a threath to. Now that humans are no more... or have pratically merged with the Pokémon, it's not like he could menace them. Or he starts a medieval "witch hunt" where he starts killing Pokémon left and right just because he suspects them, or he just starts a sort of "Ranger group" to protect Pokémon from abuse.
The problem would be the Equis native that started training Pokémon. We saw that Pokémon still seek companionship and, to an extent, leadership from other species (like the three starters and the Crusaders), and he could not take it too well. If he were to start trying to murder ponies that were neared by Pokémon like they were human, he could put in serious jeopardy the peace between Pokémon and Equis, going by absurd against Arceus' own will. And he would not even understand it.
Fanatism is a dangerous thing, on both ends.
I would say yes, if Sev thought himself less seriously, but since he is not, he is as effective as the original Cobra Commander.
I presume he would still make a name of himself.
