I chose Eris, mainly because she has a lot of potential and would be a powerful ally. Plus she probably has no love for ponies, who imprisoned Discord. Though I would also like to see Cadence or Chrysalis as Mistresses too, maybe the Overlord choosing to pursue one or both of them at different points in the story to gain control of their armies of Crystal Ponies or Changelings.
Also when you feature the Crystal Empire, you should show other settlements as well as the capital. Can't really be an empire with just a single city.

2011796 That's a sound choice. As for the Crystal Empire, you're right. There will be other settlements and such. But for their armies... Well, you'll see when the story reaches that point.
2011812 Glad you like the logic of my choice. Though I surmise if Eris is involved, she will be weaker than Discord himself. Because if she had his level of power, well the Overlord could pretty much steamroll the whole world, once he dealt with the Elements of Harmony. Assuming the Elements even spark in this world, or the Overlord has to perform an amazing rescue of his Mistress.
On another note, I wonder if the Alicorn Amulet will ever feature in this fic or if The Overlord was somehow involved in its creation. The amulet seems like the sort of thing the Overlord might create to boost his power, before it was stolen. Also curious if Sombra was a lieutenant, loyal servant of the Overlord or a self-styled tyrant the Overlord is going to have to deal with. That's the beauty of such a crossover, you can have a lot of fun twisting events and making a new and interesting story with elements of the series original storyline ^^.

I think so long as you don't get carried away i.e, introducing Molestia and split personalities as individual characters, you should be fine regarding Mistresses. If you do need to do a bit of research on a potentially corrupt Cadence, there was a chapter in My Princess Alluring that had a Discorded Cadence in it. Chapter 9 - Black Crystals

I'd think Fleur would be a good stand in Velvet/Juno (spoiled, bitchy and proud), NM for Fae (evil queen, magical power, more than one form), and Trixie to take Kelda's place (mistreated, admires power).
