Good news everyone!
I'm almost done with the next chapter!
YAY
I just have 3 short scenes left to write, then the editing process begins, then I'll post it. It should be up at the ABSOLUTE LATEST by the end of the week. But it should be up before then. If everything goes exactly according to plan, it could be up by tomorrow morning.
That aside, I would like to express my dismay over the latest episode. IF YOU HAVEN'T SEEN IT YET STOP READING!
That episode contradicted my story multiple times, and my face met my desk on multiple occasions during that episode. What the hell am I going to do now?
I don't know, but I'm sure I'll make something up pretty soon.
I'm sure that now the mane 6 will be popping up more often in my story.
Anyway, almost done the next chapter.

And as far as the episode effecting your story... why should it? FAN Fiction is named thusly for a reason, after all. : ) Don't let the show change your plans, unless you want to change them for your own reasons.
Who cares about it conflicting with the episode, it was shit anyways. Best to just stick with your original plan and not worry about it
It pissed me off as well. Once Twilight returned from the space-time thing, I was literally crossing my fingers and praying, "Oh no, God please no..." and, sure enough, there comes the wings, and I'm like, "God fuck!! Wake up in your bed and nothing happened! NOW!!"
But, as others have already said, it only affects your story if you let it.

If the contradictions are an issue, ignore them. It's the nature of fan fiction; the next episode could easily contradict something else.
The entire premise already contradicts the show. Whether you would rather it be as close to canon as possible is obviously your business, but don't worry too much about it.

Would you feel better if I tell you that the 3rd season has a lot of contradictions and open a lot of questions that never where asked and just confuse everybody? Because, yean the 3rd season has things that contradict subject already establish in season 1 and 2.
An example:

And even the first ep. Fiery Joker already said it but, Celestia couldn't had limited information if she and Luna were the cause of the curse of Sombra
Don't worry of contradictions other than the ones of your own story, is your world, you can make as you please.
If you need some ideas, ask, I can give you some suggestions, heck everybody here can give you one or two suggestions.
(Perhaps work the possibility of the proposal you were planing, like he start to watch couple or Candace and he have a conversation about it. Something like "We love you, and you are practically part of the family, so why not? Aunt Celestia will kill me for telling you this and she will never admitted but as every filly she has always dream of her wedding, she still does, trust me, you will make her the happiest mare of Equestria)
(Or perhaps some action like you said, that poison food was not an accident but your system was different so it only give you indigestion)
